fix(archaic): bring the Neanderthal share on HG002 in line with the published figure for the same method - #298
Step 43 tells you how much Neanderthal and Denisovan sequence your genome carries. On public HG002 it answered 115.2 Mb of Neanderthal sequence, about twice the figure the method's own authors publish for Europeans with the same tool and the same cutoffs (about 51 Mb per person, 49.9 to 82.9 Mb across their released per-person calls). Anyone comparing our number with a published one got a number twice too large, and the step's doc said the cause was unknown.
The fix
The cause is the table setup.sh --archaic builds: it kept every site that lifted to GRCh38, including the positions each archaic genome's own filters exclude, and IBDmix scored them. The published method filters before IBDmix runs, and now so do we:
each archaic genome is read only inside its own MPI-EVA FilterBed (coverage, mapability 35, MQ25, no tandem repeats, no indels). bin/archaic_report.py table takes --mask NAME=BED and codes a site outside that genome's mask as unknown (9), so IBDmix scores nothing there;
a table row outside the 1000 Genomes GRCh38 strict mask is dropped;
a table row inside a segmental duplication, or within 5 bp of a 1000 Genomes indel, is dropped (--exclude BED).
scripts/setup.sh downloads all of it. MPI-EVA publishes no checksum file beside the FilterBed files, so versions.env pins the sha256 of each of the 66 itself; the strict mask and UCSC's duplication track are pinned by sha256 too. The data version moves to snpad2016-1kgp3-v2, so an existing table rebuilds, and the pins go into the install stamp, so moving one rebuilds as well.
One filter of the published method is not applied: its CpG mask needs a GRCh37 reference and the chimpanzee, orangutan and macaque SNP sets, none of which this pipeline installs. docs/43-archaic.md says so and says what it leaves in: a C to T change at a CpG site is the commonest ancient-DNA error.
Output shape does not change: the same three files, the same columns, the same keys. Only the numbers move.
How it was checked
What the filters cut, measured on the real files. On chr22 the strict mask covers 25.2 Mb of 50.8, the Vindija FilterBed 19.6 Mb, and segmental duplications 4.3 Mb. Of the Neanderthal sequence the unfiltered run called on HG002's chr22, 43% lay outside the strict mask alone.
Unit tests, with the control shown red.tests/test_archaic_report.py runs the same inputs twice, once without --mask as the control and once with it, so every code comes from the mask and nothing else. It checks a genome keeps its call inside its mask and is unknown outside it, that a row only a masked-out reference call kept is dropped, that a site inside an excluded region is left out, that a mask file is read whether it names the chromosome 22 or chr22, and that a duplicate --mask, an unknown genome name, or a mask or exclusion list with no interval on the chromosome stops the build instead of silently emptying the table.
Red control, run locally with the mask application replaced by inside = list(arch):
[FAIL] outside its mask a genome is unknown (9), where the control read 0
[FAIL] a row that only a masked-out reference call kept is dropped (200 goes, and the control kept it)
[FAIL] an archaic-only site inside its mask stays, with that genome's ALT
With the code in place the file ends all checks passed, and the unit-tests job is green on this head.
The e2e case, on the whole of chr22.tests/e2e/archaic-ancestry-1.sh builds the table for the whole chromosome instead of a 10 Mb slice (the same download either way) and adds four checks that can go red:
no table row outside the GRCh38 strict mask. The unfiltered table failed this: 43% of chr22 is not in the mask.
the row count is under 645,000. Measured: 672,659 rows with no filtering, 648,493 with the masks alone, so this check fails if the exclusions stop running.
HG002's chr22 Neanderthal total inside the spread of the method authors' own released calls for the 497 Europeans of CEU, TSI, GBR, FIN and IBS: 51 kb at the lowest, 1,716 kb at the highest. The unfiltered run gave 1,748 kb, more than every one of those 497 people.
the majority-allele control keeps its Neanderthal sequence under a quarter of HG002's.
The case prints where HG002 falls inside the published spread rather than gating on a percentile, for two reasons: one person's chromosome is one draw from that distribution, and the published calls come from imputed low-coverage genotypes, which lose rare alleles and so lose archaic ones, while HG002 is a high-coverage benchmark.
What one e2e run still has to confirm. The masks-only build was measured in CI (run 41847280046): 648,493 rows and 1,343 kb of Neanderthal sequence on HG002's chr22, down from 1,748 kb, inside the published spread but above its 95th percentile. The exclusions on top of that have unit-test proof but no whole-chromosome run yet: every e2e run on this branch was cancelled, as is happening to every branch in the repo at the moment. The numbers for the final head come from the first archaic-ancestry-1 run that completes.
Decisions taken here
No 22-job whole-genome dispatch from this branch. The public-evidence.yml run that measures the whole genome installs 150 GB of archaic data over 22 parallel jobs; sixteen other branches are landing on the same 20 free runners. That run belongs to the release gate. The exact check for it: dispatch public-evidence.yml, read the archaic-share summary, and confirm the Neanderthal total is inside 49.9 to 82.9 Mb. Bead pgp-bgr1 and the whole-genome half of pgp-pfw6.35 stay open until then.
One file outside this package's list changed: tests/fake-docker/base-run-all-default.sh spelled the archaic data version out. It now reads ARCHAIC_DATA_VERSION from versions.env, like the Nextflow and ExpansionHunter pins beside it, so the next version bump cannot break it.
…ublished figure for the same method
Step 43 built its table from every site that lifted to GRCh38, so IBDmix
scored positions the archaic genomes cannot be read at. On HG002 that gave
115.2 Mb of Neanderthal sequence, about twice the published figure for the
same method and cutoffs.
The table now applies the masks the method's authors apply: each archaic
genome is read only inside its own MPI-EVA FilterBed (new --mask option of
archaic_report.py table, a site outside it is unknown for that genome), and
a row outside the 1000 Genomes GRCh38 strict mask is dropped. setup.sh
downloads both, each pinned by sha256, and the data version moves to
snpad2016-1kgp3-v2.
The e2e case builds the whole of chr22 instead of a 10 Mb slice and checks
HG002's chr22 Neanderthal total against Chen et al.'s own released calls
for 497 Europeans, plus that no table row falls outside the strict mask.

The archaic reference table now supports per-genome BED masks and shared exclusion intervals. Installation pins and applies these inputs, restricts GRCh38 rows to the strict mask, and updates the chr22 end-to-end checks.
Changes: Archaic reference masking
Layer / File(s)
Summary
Table mask and exclusion behavior bin/archaic_report.py, tests/test_archaic_report.py
The table command accepts repeatable --mask NAME=BED and --exclude BED inputs. It normalizes chromosome prefixes, merges intervals, marks masked-out archaic calls unknown, and omits excluded sites. Tests cover compressed masks and invalid or empty inputs.
Filter input pins and preparation scripts/setup.sh, versions.env, docs/43-archaic.md
Installation pins and downloads strict-mask, segmental-duplication, and per-genome FilterBed inputs. It derives exclusions around indels and includes the new pins in the build stamp.
Masked table and reference build scripts/setup.sh
The table-generation call passes the FilterBeds and exclusion BED. GRCh38 rows are queried within strict-mask intervals, and pruning removes per-chromosome mask and exclusion files.
The end-to-end test covers the full chr22 table, mask and exclusion checks, and updated HG002 and COMMON ancestry bounds. Documentation reports the masked comparison and notes the retained CpG-site limitation. The skip-path test reads the configured archaic data version.
GeiserX/OwnGenome#264: Both changes update archaic-table genotype output, including how code 9 represents unknown calls.
GeiserX/OwnGenome#260: Both changes use the 1000 Genomes sites data during archaic installation and update the chr22 end-to-end test.
Merge Risk: Low · previous review 62b3c
The masking changes have bounded correctness and documentation issues: some usable sites are excluded unnecessarily, partial builds can retain indel-adjacent sites, and the reported ancestry share is not a guaranteed lower bound. These warrant fixes or explicit owner acceptance, but no widespread failure is established.

Full details: Title check
Explanation
The title names a fix to the Neanderthal share on HG002 against the published figure. The changeset adds per-genome masks, exclusions, and documentation for the archaic table, and it updates the e2e test that checks HG002's Neanderthal total against the published range. The title is related to the main intent, which the objectives state as bringing Step 43 estimates closer to published IBDmix results. It does not name the masking mechanism itself, so it is partially specific, but it is not off-topic. The title is 104 characters, which is longer than the preferred concise form.

The masks alone cut HG002's chr22 Neanderthal total from 1,748 kb to
1,343 kb, still above the 95th percentile of the published per-person
calls. Two of the three exclusions the method's authors also apply were
missing: segmental duplications and the 5 bp around a modern indel. The
table build now takes --exclude and drops those sites. The third, the CpG
mask, needs a GRCh37 reference and three primate SNP sets this pipeline
does not install, and the doc says what that leaves in.
The e2e case gates on the published spread instead of the 95th percentile,
prints where HG002 falls inside it, and checks the filters removed sites.
The majority-allele control now bounds its Neanderthal sequence at a
quarter of HG002's: with fewer sites left to contradict a stretch, a few
segments scrape over LOD 4 and 50 kb.

The exclusion checks read only the exclusion BED, so they cannot detect a build that omits or misapplies --exclude.
The checks at lines 91-95 confirm that exclude/chr22.bed.gz is present, has at least 1000 intervals, and covers at least 1 Mb of intervals longer than 10 kb. No check compares these intervals with the table rows. The comment at lines 86-90 says that any row inside an excluded interval means the exclusion did not run, but no assertion implements that rule.
If the archaic_report.py table call omits --exclude, or the argument is not applied, these checks still pass. The row-count check at line 67 is the only assertion that could detect this. It fails only when the row count reaches 630,000, and the repository does not record that count for a masked build without exclusion.
Add an assertion that the build's excluded sites are absent from its output. Run it on the pre-liftover merge output, ${wk}/hg19.vcf, which scripts/setup.sh writes with --exclude applied. The final table uses GRCh38 positions after LiftoverVcf, so it cannot be compared directly with the GRCh37 exclusion intervals. If the build removes hg19.vcf, keep it until the check runs.

Add an e2e check that each archaic genome's calls stay inside its FilterBed.
The FilterBed checks at lines 75-77 confirm only that each file is non-empty. No e2e assertion reads a per-genome FilterBed. If one --mask argument is dropped from the table build, that genome's calls outside its FilterBed remain in the table. The row-count gate at lines 62-67 may or may not catch this. The repository does not record the chr22 row count without that mask.
The FilterBeds use GRCh37 coordinates, and the final table uses GRCh38. The pre-liftover hg19.vcf is deleted with the work directory. The check must therefore run on the pre-liftover calls, before rm -rf "$wk" in install_archaic. Each call outside its genome's FilterBed should be 9. Alternatively, retain that output and assert on it in the e2e test. Choose the option that fits the install workflow, because either one changes what the install keeps.

failure. Place the check before `rm -rf "$wk"` in `install_archaic`, or retain
the pre-liftover output for the test; choose the approach that fits the existing

The archaic e2e check at tests/e2e/archaic-ancestry-1.sh:91-95 only checks that exclude/chr22.bed.gz exists, has at least 1000 lines, and has at least 1 Mb of segmental duplication coverage. The header states that no table row is within 5 bp of a 1000 Genomes indel, but no check reads the generated intervals. A change that narrows the 5 bp flank in scripts/setup.sh would still pass.
Add an assertion for one known chr22 indel. Derive the expected interval from the indel's VCF POS and REF span, using 5 bp on each side in 0-based half-open BED coordinates. Do not take the expected end from the awk expression, because the test would then repeat the code it checks. Check that exclude/chr22.bed.gz contains that interval. The e2e run already builds chr22 from real inputs, so no new fixture is needed.

Every required check except e2e is green on d82ee2a. The e2e run on this branch has been cancelled on each of five attempts, as has every E2E run in the repo this evening (ci-scope's and ci-robust's own included), so the whole-chromosome case has not run since the exclusions went in.
What one archaic-ancestry-1 run has to confirm, with the numbers already measured:
chr22 table rows under 645,000 (672,659 with no filtering, 648,493 with the masks alone)
no row outside the GRCh38 strict mask
HG002's chr22 Neanderthal total inside 51 to 1,716 kb (1,748 kb with no filtering, 1,343 kb with the masks alone)
the majority-allele control under a quarter of HG002's total
The unit tests of the masks and the exclusions, with their no-mask control, are green here.

The problem
Step 43 tells you how much Neanderthal and Denisovan sequence your genome carries.
