feat: keep source synchronization guarded and recoverable - #240
High Risk
Introduces reconciliation that mutates native entities under preview digests and a new durable publication/recovery protocol; mistakes could cause partial commits, authorization gaps, or incorrect merge bases.
Overview
Delivers the supplied-native-v1 source control plane end to end: registrations, immutable snapshots, branch-scoped mappings with field ownership, overlay inspection, and reconciliation runs with preview → guarded apply → cancel/recover and paginated operation/fidelity reports.
Adds the typed source_integration.proto surface (22 RPCs on EventModelService), a new source control API doc, and rewrites integration contracts/acceptance from proposed to implemented, including an executable test matrix and overlay rules (UNAVAILABLE, one active mapping per source key/branch).
CLI and client gain kebab-case commands (upload-source-snapshot, preview-source-run with --native-owner, etc.), strict protobuf-JSON validation before RPC, bounded explicit file intake (no inventory pointer traversal), and tenant-aware encoding of native owners/Any in previews and mapping responses. Core, server, and store back durable publication markers, retention, and fault-boundary tests referenced in acceptance.
Contract revision bumps to 15.

Walkthrough
The change adds source-integration contracts, reconciliation logic, durable storage and publication, and server, CLI, MCP, and Studio interfaces. It also adds integration tests and documentation for the supplied-bundle source-control profile.

Summary
Contracts and reconciliation proto/trogonatlas/api/eventmodel/v1alpha1/*, rsworkspace/crates/trogon-atlas-core/src/source_integration.rs, rsworkspace/crates/trogon-atlas-proto/src/lib.rs, core tests
The protobuf schema adds source-control messages and RPCs. Core logic validates ownership, plans merges, and enforces budget and retention limits. The contract revision changes from 14 to 15.
Durable source storage and publication rsworkspace/crates/trogon-atlas-store/src/source*.rs, rsworkspace/crates/trogon-atlas-store/src/native_fence.rs, rsworkspace/crates/trogon-atlas-store/src/store.rs, rsworkspace/crates/trogon-atlas-store/src/writer_lease.rs, store tests
The Store interface and NATS backend add source-document persistence, publication fencing, rollback, recovery, and retention. Tests cover interruption points, commit outcomes, and storage limits.
Service authorization and run lifecycle rsworkspace/crates/trogon-atlas-server/src/{auth.rs,main.rs,service.rs,source_integration.rs}, rsworkspace/crates/trogon-atlas-server/tests/source_*
The server adds source RPC handlers, role mappings, retention sweeping, and source-aware publication. Integration tests cover reconciliation, lifecycle rules, selection validation, recovery, and Git mirroring.
Client validation and transport rsworkspace/crates/trogon-atlas-client/src/source_*.rs, rsworkspace/crates/trogon-atlas-client/tests/source_*, rsworkspace/crates/trogon-atlas-client/tests/support/source_tenant.rs
The client adds typed request validation, bounded supplied-file intake, preview payload loading, and source RPC helpers. Tests cover transport, byte preservation, and tenant-defined types.
CLI and MCP operations rsworkspace/crates/trogon-atlas-cli/src/main.rs, rsworkspace/crates/trogon-atlas-cli/tests/source_cli_integration.rs, rsworkspace/crates/trogon-atlas-mcp/src/{server.rs,tools.rs}, rsworkspace/crates/trogon-atlas-mcp/tests/source_mcp_integration.rs
The CLI and MCP add source registration, snapshot, mapping, overlay, and run operations. CLI commands accept explicit bundle and native-owner files.
Studio inspection and reference documentation tsworkspace/webapps/studio/server/*source*, tsworkspace/webapps/studio/server/index.mjs, tsworkspace/webapps/studio/src/components/{Inspector.tsx,SourceIntegrationReview.tsx}, tsworkspace/webapps/studio/src/lib/api.ts, docs/README.md, docs/explanation/architecture-resource-roadmap.md, docs/reference/source-*
Studio adds a validated read-only source-inspection route and Details panel. Documentation describes the API, acceptance evidence, and source-integration scope.
TrogonStack/atlas#237: Defines source-integration contracts that this change implements and updates.
TrogonStack/atlas#238: Adds supplied-bundle intake, which this change uses to validate and accept source snapshots.

Explanation
The title "feat: keep source synchronization guarded and recoverable" matches the main change. The changeset adds a source integration control plane with guarded publication, fencing, recovery, retained snapshots, and ownership checks across the proto, client, server, store, and studio layers. The title names the central theme without listing files. It uses the conventional commit prefix and is a single concise sentence.
Full details: Description check
Explanation
The description lists three goals: preventing source sync from overwriting local changes or leaving native commit outcomes uncertain, keeping evidence and ownership traceable across clients and recovery, and requiring coordinated clients to share one contract. These goals match the changeset, which adds guarded publication, fencing, recovery, ownership and drift handling, and the source-integration client and proto contract. The description is brief but relevant.

Collapse the 20 copy-pasted RPC wrappers into one helper or macro.
Each wrapper repeats the same sequence:
client.clone()
Set encoding and decoding sizes to MAX_SOURCE_MESSAGE_BYTES.
Call the RPC.
Add the "<Rpc> failed" context.
Encode the response with message_json_value.
The wrappers differ only in two places:
the RPC method and its name string;
the encoder. Mapping and operation responses use source_codec::response_json. The other responses use TranscodePool::builtin().
Choosing the encoder is part of the contract, because entity-bearing responses need tenant-type rendering. If a new response type gains an Entity field, a hand-copied wrapper can keep the builtin encoder by mistake. A macro that takes (fn_name, Request, Response, rpc_method, encoder) makes the encoder choice explicit in one table. It also removes about 400 lines.

minimal, and validate.

Replace the repeated RPC flows in the source wrapper functions with a shared
macro or helper that centralizes client cloning, message-size limits, RPC error
context, and response encoding. Make each wrapper’s encoder explicit in the
macro invocations: use source_codec::response_json for mapping and operation
responses, and TranscodePool::builtin() for the remaining responses; preserve
each RPC’s method and response type name.

Assert the failure category in the "fails locally" test.
The test name says these commands fail locally. The assertions only check !output.status.success(). The endpoint is http://127.0.0.1:1, so a connection failure also passes. A regression that moves validation after connect would not be detected.
The next test, malformed_source_scalar_types_are_rejected_before_connection, already asserts failure.category == "validation". Use the same check here. The exit code for validation is 5.
