fix: prevent domain queries from mixing strategic versions - #243
Medium Risk
Changes query semantics and branch error behavior for a public API used by Studio and MCP; incorrect membership logic could hide or mis-attribute entities, though behavior is heavily regression-tested.
Overview ListEntitiesByDomain no longer derives membership from namespace-only maps that could blur Domain/Subdomain versions or ignore alternate realizations. Membership now follows pinned strategic IDs: the requested Domain must match exactly, Subdomains by their Domain ref, BoundedContexts when any stored realizes Subdomain ties to that Domain, and other entities when their namespace appears on a matching context chain.
When latest_versions_only is set, the handler keeps the highest numeric version per (kind, namespace, slug)before kind filtering and pagination, so paged results stay consistent with unpinned strategic resolution. Inaccessible branches now fail with NOT_FOUND (branch not found) instead of leaking branch-scoped data.
Documentation adds domain-scoped-listing.md and updates architecture coverage to describe the query contract and limits (not auth, Studio version picker, or ValidateProject). domain_query_membership.rs adds authenticated gRPC regressions for version pinning, multi-realization deduplication, latest-only pagination, branch overlays, and cross-tenant branch refusal.

The domain-scoped listing query now uses referenced domain IDs and context realizations to select matching entities. It applies optional latest-version selection before pagination. New documentation and integration tests describe and cover membership, filtering, pagination, branch visibility, and tenant access.
The query matches subdomains through referenced domain IDs and bounded contexts through their realizations. Other entity kinds use namespaces from matching contexts. Documentation describes exact-version matching and the listing scope. Tests cover exact versions, multiple realizations, deduplication, and associated events.
Version selection and pagination rsworkspace/crates/trogon-atlas-server/src/service.rs, rsworkspace/crates/trogon-atlas-server/tests/domain_query_membership.rs, docs/reference/domain-scoped-listing.md
With latest_versions_only enabled, the query selects the greatest version per kind, namespace, and slug before pagination. Documentation and tests cover filtering, pagination, and returning all versions when the flag is unset.
Branch and tenant visibility rsworkspace/crates/trogon-atlas-server/tests/domain_query_membership.rs, docs/reference/domain-scoped-listing.md
Tests cover tenant ownership and branch overlays. Documentation describes authorized branch views, snapshot limitations, and the transport test setup and coverage limits.

Merge Risk: Moderate · up to e2cc4
The new domain-scoped listing accepts a branch name without checking that the caller may see that branch. A tenant could read staged, unmerged entities from another owner's branch when namespaces overlap. Add the branch visibility check before loading the snapshot, plus a foreign-branch test, before merging.

A rabbit checks the domain trail, Where exact versions mark the path. Contexts follow each realized link, And pages sort the latest first. Branches keep their own view clear, Then carrots celebrate the query.
