feat: keep architectural declarations traceable to exact boundaries - #246
High Risk
Adds persisted protobuf fields and bumps contract revision 16 across core, server admission, graph, responsibility queries, and source integration—any regression affects mutation compatibility and cross-entity reference integrity.
Overview
Implements native architectural relationships on Component and ExternalSystem: labeled, directed declarations to other components or external systems, each with its own ConnectionId, label, and optional doc. The feature moves from documentation-only “proposal” status to shipped schema and behavior, with wire contract revision 16 (older writers are refused).
Schema and core: New ArchitecturalRelationship / ArchitecturalEndpoint protobuf messages; validation (limits, exact endpoints, no self-targets), connection occurrence inventory, outbound reference extraction, retargeting, and subject resolution for Team/Person/Decision/Document connection selectors.
Server: Relationship targets are validated on write and in architecture admission; graph references carry connection_id for relationship fields; responsibility/catalog queries count relationship owners toward discovery budgets and treat hidden/missing architectural endpoints as unresolved rather than leaking titles. Source integration rejects creating or owning relationships via source mappings (native-only).
Clients: Manifest JSON schema and round-trip; CLI, MCP, and Studio gateway/inspection tests; docs and acceptance inventory updated to describe implemented support and linked fixtures.

This change adds directed architectural relationships to Components and ExternalSystems. It adds relationship validation, connection identity, reference and responsibility support, manifest and API coverage, and Studio inspection. Documentation now describes the implementation and its executable test coverage.

Summary
Wire contract and core relationship behavior proto/trogonatlas/eventmodel/v1alpha1/infrastructure.proto, rsworkspace/crates/trogon-atlas-proto/src/lib.rs, rsworkspace/crates/trogon-atlas-core/src/*, rsworkspace/crates/trogon-atlas-core/tests/*
The schema adds typed relationship endpoints and repeated relationship fields to Components and ExternalSystems. Core code validates relationships, resolves connection selectors, tracks and retargets references, and restricts source-integration ownership. The contract revision changes from 15 to 16.
Server admission and query support rsworkspace/crates/trogon-atlas-server/src/*, rsworkspace/crates/trogon-atlas-server/tests/*
Server validation and admission include relationships on both owner kinds. Reference provenance, responsibility queries, occurrence accounting, unresolved states, and source-integration checks also account for relationships. Backend tests cover validation, identity, authorization, source mappings, and branch operations.
Manifest, CLI, and MCP authoring rsworkspace/crates/trogon-atlas-client/manifest.schema.json, rsworkspace/crates/trogon-atlas-client/src/manifest.rs, rsworkspace/crates/trogon-atlas-client/tests/*, rsworkspace/crates/trogon-atlas-cli/tests/*, rsworkspace/crates/trogon-atlas-mcp/tests/*
Manifest schemas and parsing support typed relationship targets and Component or ExternalSystem relationship arrays. Tests cover round trips, exact connection references, CLI assignment queries, and MCP input validation.
Studio relationship inspection tsworkspace/webapps/studio/src/components/*, tsworkspace/webapps/studio/src/lib/*, tsworkspace/webapps/studio/server/*
Studio displays authored outbound declarations, loaded-model incoming declarations, and declarations resolved from selected subjects. Edge identity uses the slice key, owner UID, and connection ID when both identity fields are available. Tests cover declaration display, subject resolution, serializer behavior, and edge refresh.
Contract and acceptance documentation docs/README.md, docs/explanation/architecture-resource-roadmap.md, docs/reference/architecture-resource-coverage.md, docs/reference/system-relationship-*
Documentation describes the native relationship contract and implementation. The acceptance inventory links test fixtures to coverage boundaries and distinguishes fixture presence from recorded results, deployment, and runtime behavior.
TrogonStack/atlas#245: Defines the architectural relationship contract and acceptance requirements that this PR implements.
TrogonStack/atlas#240: Establishes source-integration paths that this PR updates to restrict native relationship authoring.
Merge Risk: Moderate · up to f0465
Large architecture models with many valid relationships can make responsibility listing and impact queries fail with a resource-exhausted error, even when no responsibility uses those relationships. Studio's Inspector can also throw on a malformed connection subject. Resolve both before merging, or explicitly accept them.

Adding Components and ExternalSystems to the reference snapshot can make responsibility scans fail.
architecture_reference_snapshot applies one combined cap to all listed kinds. It requests at most MAX_PROJECTION_ENTITIES + 1 rows and returns resource_exhausted when the total exceeds MAX_PROJECTION_ENTITIES (5000). The two new kinds count toward that total, so the cap can be reached sooner. Above the cap, responsibility_query(.., scan = true) fails, which affects subject_assignments and person_teams. The other snapshot callers in service.rs also fail earlier.
When a scan succeeds, person_teams calls query.owner on every row. owner charges each row's occurrences(entity) to the shared 10,000-occurrence budget. For Component and ExternalSystem rows, that count includes relationships.len(). A large architecture model can therefore return "responsibility occurrence budget exceeded" for person_teams, even when no responsibility assignment is involved.
Before merging, decide whether these kinds belong in the shared snapshot. Confirm whether the other snapshot callers need them for validation. If they do not, exclude them from the responsibility scan. If they do, give the responsibility scan a separate budget that these kinds do not consume.

Do not apply the responsibility budget to general impact loads.
get_impact validates the full architecture snapshot before building the graph. The validator counts every Component.relationships and ExternalSystem.relationships entry, then returns ResourceExhausted above 10,000. Therefore, a valid model can make the impact endpoint fail even when the request does not perform responsibility discovery. Scope this budget to responsibility-discovery paths, or use a separate graph traversal budget.
