fix: bind command trust to repository identity (VULN-566) - #207
A replacement repository at the same canonical path could reuse approval when its .gtrconfig command definitions were identical, even if a delegated script changed. VULN-566 reproduces this with temporary repositories and harmless marker files.
Bind approval to the canonical root, common Git directory path and filesystem identity (device, inode, nanosecond birth time), and command definitions. Update CLI and Bash/Zsh/Fish shell wrappers together, invalidate old shell caches and path-only approvals, and fail closed if identity changes or disappears during approval. Unknown or zero birth times remain untrusted. Normal commits and linked worktrees retain approval.
Document that approval covers command definitions and their delegated behavior, without pinning script contents or dependencies. Enable Fish and Zsh runtime coverage in CI.
Validation: all 582 BATS tests passed in the final CI run, including identical-definition replacement, rapid Git directory delete/recreate, unknown birth times, approval-time replacement/removal, and Bash/Zsh/Fish execution paths. ShellCheck and generated completions passed. The expanded 154-test local trust/shell suite passed; native macOS and GNU stat produce identical nanosecond identities. An isolated CLI smoke test changed hook_status from ran to skipped-untrusted after replacing the entire repository at the same path, and the replacement script wrote no marker. All reproduction and validation scripts used harmless disposable fixtures.
Summary by CodeRabbit
Security
Trust approvals are tied to the repository’s filesystem identity, path, and executable command definitions. Replacing or recloning a repository at the same path, or changing its commands, requires renewed approval.
Normal commits and linked worktrees retain approval. If the repository’s filesystem identity cannot be verified, executable commands remain untrusted.
Approval covers delegated behavior but does not pin the contents of scripts, dependencies, or tools invoked by approved commands.
Documentation
Updated trust guidance and warnings to explain what approval covers and when it must be renewed.
The PR binds command-trust approvals to the canonical repository root, common Git directory path and filesystem identity, and command definitions. It updates approval checks and generated shell helpers, increments the shell cache schema, adds regression tests, updates trust guidance, and installs Fish and Zsh in CI.
Trust-key helpers include the common Git directory path and its device, inode, and birth time. Key generation fails when identity cannot be resolved. Tests cover repository replacement, legacy approvals, identity failures, delegated-script changes, commits, and linked worktrees. Documentation describes approval renewal conditions and clarifies that delegated scripts, dependencies, and tools are not pinned.
The trust command warns that delegated program contents are not pinned. It fails and leaves commands untrusted if the trust path differs or is empty after approval. Tests cover repository replacement and identity removal during confirmation.
Shell integration and cache validation lib/commands/init.sh, tests/init.bats, .github/workflows/lint.yml
The init cache schema changes from 6 to 7. Generated shell-hook tests cover repository replacement in Bash, Zsh, and Fish. The CI test job installs Fish and Zsh.
coderabbitai/git-worktree-runner#203: The issue concerns trust hashing when shasum is unavailable. This PR updates trust hashing and shell helpers but does not describe a change to shasum availability.

Merge Risk: Low · up to d96e0
Trust approval is now tied to the repository's Git directory identity, which closes the replaced-repository approval-reuse hole. Users who export a non-empty CDPATH may find trust approval failing and hooks skipped in the primary worktree. The failure is fail-closed and has a simple workaround, so it is a small fix to make before or soon after merge.
Security architecture risk: Low · up to d96e0
Repository identity binding strengthens command approval and rejects replacement repositories. Failed approval can still retain approval for the exact reviewed state, but that behavior predates this PR; no increased execution authority was established. Concurrent replacement and platform-specific identity behavior retain some uncertainty.
Retained concerns
No architecture-level concerns identified.
Security review details
Security Blast Radius
inferred — Approval is scoped to one canonical repository identity and definition set, but approved hooks execute with the invoking user's process authority rather than a repository sandbox. Their potential effects therefore extend to files, credentials, and services accessible to that user; no additional privilege grant is introduced by the identity key.
Security Findings and Attack Paths
observed — The retained Security finding concerns publishing an approval marker before final verification and retaining it after failure. That ordering and retention existed at the PR base. At head, a changed identity or changed definitions cannot use the reviewed marker through the inspected consumers; restoring the exact reviewed identity and definitions can make it usable again. This assessment preserves the finding as a pre-existing condition, not an introduced or worsened PR architecture concern.
Trust Boundaries and Controls
observed — The shared library and all three generated shell paths require a current identity-bearing key and a marker containing the canonical configuration path before accepting .gtrconfig hooks. A separately created repository at the same path no longer inherits approval merely by preserving command definitions.
Resilience and Maintainability Implications
observed — Marker writes use a temporary file and rename, with cleanup on handled write or rename failure. This avoids publishing partially written marker contents, but does not make publication and final identity verification a single transaction.
Hardening Proposals
proposed — Add deterministic concurrent-approval, interruption, and identity swap-away-and-back tests to establish marker ownership and recovery behavior beyond the sequential replacement cases. This is additional assurance, not evidence of a newly introduced bypass.

Snapshot repository identity before reviewing command definitions.
If another process replaces .git after _hooks_are_trusted returns and before _hooks_reviewed_trust_path runs, hook_content still contains repository A's definitions, but _hooks_reviewed_trust_key captures repository B's identity. If B keeps the same definitions, the post-confirmation check computes the same B identity and hash, so the approval succeeds. run_hooks can then evaluate B's changed delegated script.
Capture the identity before reading hook_content, and pass that snapshot to the reviewed-key calculation.

When CDPATH is set to a non-empty value such as ., cd ".git" also writes the resolved directory to stdout. The command substitution then captures that line plus the pwd -P output. The two-line value makes both stat calls fail, so _hooks_repo_identity returns 1. The trust key cannot be built, so hooks are skipped and approval fails. Only the primary worktree is affected, because Git prints an absolute path for linked worktrees.
