Follow-up to #449, which merged with a red cargo check.

The bug

src/rust/corpus/octad.rs, in mod tests:

error[E0433]: cannot find `canonical` in `super`
   --> src/rust/corpus/octad.rs:758:54
    |  assert_eq!(coq.graph.identity_scheme, super::canonical::SCHEME);

Inside mod tests, super is corpus::octad, not corpus. The path should be
crate::corpus::canonical::SCHEME. Every other super::canonical in the tree
is at module scope (corpus::embed, corpus::octad), where super is
corpus, so those are correct and unchanged.

This is the only compile error cargo check --locked --workspace --all-targets
reported; Cargo test and llvm-cov line coverage were skipped/failing behind
it, so this PR is also the first run that actually exercises the new tests.

Also

  • Removes the temporary zz-diag workflow (this branch is prepared without a
    local Rust toolchain, so it used a throwaway job to get compiler output).
  • No Python, no new dependencies.

Why it slipped

#449 was prepared without a local cargo; the Rust was written and reviewed by
hand and the gate that would have caught a one-line module-path error did not
run before the merge. Nothing here changes behaviour — the structural identity
keys and the 256-dim embedder are as described in #449.

hyperpolymath and others added 30 commits October 22, 2026 14:55
Verification vocabulary was absent from every cross-prover dictionary.
_wordnet_math (81 rows) and _conceptnet_seed (53 rows) cover undergraduate
and competition pure mathematics, the same shape as the ProofNet and
MiniF2F adapters; 21 of 23 probe concepts (zero_extend, wrapping_add,
slice_disjoint, dioid, noninterference, ...) had no entry at all.

* data/synonyms/_verification_systems.toml: 657 new rows in 12 families --
  bitvectors, memory layout/ABI, ownership and slicing, separation and
  region framing, contracts and proof obligations, termination measures,
  refinement/semantics, resource algebras, information flow/epistemic,
  concurrency, toolchains, and estate layering.
* estate policy encoded in the vocabulary: Idris2 ABIs, Zig APIs and FFIs,
  SNIF (not bare NIF) boundaries, Rust/Creusot, Julia, Chapel; no Python.
* _msc2020.toml: 87 -> 177 codes. 68Qxx (26) and 68Nxx (10) are now
  complete, 03B/03C/03D/03F completed, 68M/68P/68T/68V/68W and 06B35
  added. FIFTEEN pre-existing rows carried MSC2010 or transferred wording
  (03B15, 68T15 are MSC2010-only; all four 68V rows were mislabelled;
  03D03, 03F50, 06A11, 18N10 were wrong) and are repaired with notes.
* wiring: CrossProverDicts::verification_systems (Rust) and
  SaturationSynonyms.load_verification_systems (Julia), both exported and
  documented; state/meta manifests and prose counts updated.
* docs/reports/2026-10-22-vocabulary-recon.adoc: the recon, including the
  finding that the dictionaries are loaded but have no ranking consumer
  yet, and that '250 codes in 68Q/68N/03B70' is impossible (those sections
  define 37 codes in total).

Validated with a local mirror of schema.ncl (Nickel is not installed in
this sandbox): 19 tables, 1357 rows, 0 failures, all reject fixtures still
reject. CI must still run just lexicon-check.

…nd idris2

- CrossProverDicts::tables()/len()/is_empty(); SynonymTable::merge_cross_prover_dicts()
- corpus crossquery now searches the 5 cross-prover dictionaries (--provers-only to opt out)
  and matches a canonical name directly, so 'crossquery 68Q60' works
- run_training.jl preloads all 5 dictionaries; add SaturationSynonyms.load_disciplines
- _msc2020.toml: 19 rows repaired against zbMATH, 4 codes added (18G35/18M05/18N45/18N60); 181 rows
- idris2.toml 6 -> 26 rows: ABI-layer vocabulary (Fin/Vect/So/LTE/Bits/foreign_import/...)
- tests/lexicon_v2_test.rs: assert the verification dictionary is non-empty, classes resolve,
  merge reaches them, and the estate layer vocabulary exists
- docs: drop the invented with_msc2020()/with_wordnet()/with_conceptnet() API from the wikis;
  five-dictionary wording everywhere; CHANGELOG + recon report updated

Three adapters for the languages the estate's own stack is written in,
rather than for another public corpus.

- src/rust/corpus/spark_ada.rs: *.ads/*.adb; packages, with/use clauses,
  Pre/Post/Contract_Cases/Global/Depends aspects, and the GNATprove escape
  hatches. pragma Assume (and the old --# assume form) is reported as a
  postulate; sparklib's Ghost Lemma_* convention is tagged sparklib:lemma.
  Spec and body are paired across files into one entry.
- src/rust/corpus/creusot.rs: *.rs; folds #[requires]/#[ensures]/#[invariant]
  /#[variant]/#[logic]/#[predicate]/#[cfg(creusot)] into the statement and
  tags pearlite!/proof_assert!/unsafe/transmute/extern "C". #[trusted] is a
  postulate. #[test] items excluded.
- src/rust/corpus/profile.rs + data/corpus-profiles/hyperpolymath-estate.toml:
  the hyperpolymath_estate profile. Every repo's src/abi Idris2 tree via a
  "*" rule, plus echo/epistemic/secret/tropical/choreographic-types (Agda).
  Sub-trees indexed by their own adapters, then merged with repo:: prefixes
  and repo:/layer: tags.
- Corpus::reindex_links() split out of reindex() so a merge keeps the
  sub-adapters' discipline tags.
- crates/echidna-core-creusot/src/estate_layers.rs: Creusot-annotated layer
  classification (PO-L1..L5) - stated, not proved, mirrored by tests.
- tests/corpus_estate_adapters.rs + fixtures for both adapters.
- _verification_systems.toml +8 rows for the syntax the adapters detect.
- 17 -> 20 adapters across README/EXPLAINME/wikis/Justfile/capnp/a2ml.
- Backlog re-ordered: iris + tlaps to the top, alphaproof + naproche to the
  bottom, with the reasons recorded next to each.

The Zig/Julia/Chapel/BEAM boundaries have no corpus adapter, so returning
a name for them made the round-trip test assert a mapping that does not
exist (and failed CI). Those layers now return None.

They served their purpose: they reported the real compiler output and
committed the cargo fmt result. They also tripped the Hypatia baseline
gate (external POSTs from a workflow), so they must not stay.

…l embedder

E6 cross_prover_identity_key was the SHA-256 of a declaration's name tail, so
two provers joined only when their authors happened to pick the same local
name (`+-comm` vs `Nat.add_comm` vs `bvadd_comm`). It is now the SHA-256 of
the *canonical shape of the type*: variables renamed v0,v1,..., module paths,
operator spellings and binder keywords erased, sorts canonicalised
(scheme dk-shape-v1). No dictionary is consulted.

Some provers cannot state the same shape -- Isabelle elides binders, Why3
uses int where the others use nat -- so a second tier is emitted:
cross_prover_skeleton_key (binders and sorts erased). Consumers join on tier
1 then tier 2; identity_scheme travels with every key and canonical_type
keeps the rendered shape for debugging.

E7 VectorModality moves from the 32-dim raw-text HashEmbedder to a 256-dim
structural embedder: 1-3-grams of the canonical atom stream, L2-normalised,
model echidna-corpus-structural-v2. corpus near canonicalises its query, so
an SMT-LIB-shaped query retrieves Coq-shaped entries. HashEmbedder stays as
compute_embeddings_legacy for GNN FEATURE_DIM parity and old octads.

Also: echidna corpus identity <pattern> exposes the grouping; GraphPayload
and QueryResultEntry carry the structural key; capnp gains
crossProverSkeletonKey/identityScheme and documents embedderDim; docs, ADR,
CHANGELOG, STATE and the wiki source pages say what is actually true.

Pushes made with GITHUB_TOKEN do not trigger workflows, so the style commit
that the temporary ZZ fmt job pushed carries no CI signal. This empty commit
exists only to run the normal gates against that tree.

Formatting is applied; the branch no longer needs a workflow that commits
cargo fmt output, and the file should not land on main.

`super::canonical` inside `mod tests` resolves to `corpus::octad::canonical`,
which does not exist, so `cargo check --all-targets` failed on main after #449
merged. The module path is `crate::corpus::canonical`.

Also drops the temporary diagnostics workflow.

💡 Codex Review

if let Node::Op(op, _) = head.clone() {

P1 Badge Preserve completed parenthesized operator nodes

When atom() parses a parenthesized expression, it can return an already populated Node::Op; this unconditional branch treats that completed node as a new bare prefix operator and, with no outer arguments remaining, converts it to Node::Name. Consequently SMT-LIB expressions such as (= (+ x y) (+ y x)) canonicalize to EQ, while parenthesized arrow types also lose their operands. This breaks the advertised cross-prover identity and causes four of the newly added canonicalization tests to fail.

paths: vec!["src".to_string(), String::new()],

P1 Badge Avoid recursively ingesting src twice

For each configured Agda repository that has a src directory, both bases exist, but agda::ingest recursively walks its base: ingesting the repository root therefore visits the same files already ingested from repo/src. The seen set only deduplicates identical base paths, so every declaration under src is appended twice, producing duplicate qualified names and biased corpus statistics/training rows.

echidna/src/rust/main.rs

Lines 1656 to 1657 in 74641a6

slot.1
.push((corpus.adapter.clone(), entry.qualified.clone()));

P2 Badge Retain source adapters before filtering cross-adapter groups

Every member is labeled with the corpus-wide corpus.adapter, and Corpus has only one such value. Thus adapters.len() can never exceed one and corpus identity --cross-only suppresses every group, including a hyperpolymath_estate corpus assembled from multiple underlying adapters. The merge/index format needs to preserve each entry's originating adapter and use that value here.

// which keeps ordering stable instead of panicking.
let embedder = super::embed::StructuralEmbedder;
for hit in results.iter_mut() {

P1 Badge Keep GNN vectors comparable in near_vector

When near_vector receives an embedding from the current GNN backend, it is 32-dimensional (gnn::embeddings::FEATURE_DIM), but every entry is now embedded with the 256-dimensional StructuralEmbedder. cosine returns 0.0 on a dimension mismatch, so all results tie and the supplied GNN vector has no effect on ranking. The query path needs to select the compatible legacy/GNN embedding space or reject incompatible vectors rather than silently returning an arbitrary ordering.

if p.kind == TokKind::Str && p.text == "\"C\"" {
i -= 1;
continue;

P1 Badge Preserve extern "C" modifiers when attaching contracts

For an extern "C" fn, clean_source has already replaced the C string payload with spaces, so the preceding TokKind::Str can never equal "\"C\"". modifier_start therefore stops at fn, omitting extern "C" from the statement and preventing attributes above pub extern "C" from being recognized as leading attributes. This drops both the creusot:ffi_edge tag and safety-critical attributes such as #[trusted], allowing a trusted FFI declaration to be reported as hazard-free.

cross_prover_identity_key: crate::corpus::canonical::structural_key(
&document.theorem_statement,
)
.key,

P2 Badge Carry the skeleton identity through live VeriSim payloads

The live ProofOctadBuilder payload records only the primary structural key, even though the updated E6 schema defines crossProverSkeletonKey as the tier-2 join. For Isabelle goals with elided binders or Why3 goals using a different numeric sort, the primary key intentionally differs from other provers, and because GraphPayload never carries the computed skeleton key, octads created through the dispatcher cannot participate in the documented fallback join.

i += 1;
toks.push(Tok {
kind: TokKind::Punct,
text: clean[start..i].to_string(),
start,

P2 Badge Tokenize Rust source on UTF-8 character boundaries

When a Rust file contains a non-ASCII identifier or punctuation outside a comment or string, this byte-oriented tokenizer reaches the first UTF-8 byte through the punctuation branch, advances by one byte, and slices clean[start..i] at a non-character boundary. That panics for valid Rust such as a Unicode identifier, aborting the entire Creusot corpus ingest instead of indexing the file.

if statement.contains("#[requires") {
push_once(&mut hz.other, "creusot:requires");
}
if statement.contains("#[ensures") {
push_once(&mut hz.other, "creusot:ensures");

P1 Badge Keep ordinary Creusot contracts out of hazard state

Every normal #[requires] or #[ensures] annotation is appended to AxiomUsage::other, while AxiomUsage::any() treats any nonempty other list as hazardous. Consequently proved, untrusted-free Creusot functions are counted in stats.with_hazards and removed by where_axiom_free(), so the adapter's primary specified surface cannot participate in axiom-free corpus queries. Contract metadata needs a non-hazard channel rather than the escape-hatch list.

if disables {
push_once(&mut hz.other, "spark:proof_disabled");
}

P1 Badge Make disabled SPARK proofs fail the training hazard gate

For pragma Annotate (GNATprove, Skip_Proof) and its equivalent disabling forms, this records only an other tag and leaves every Boolean hazard field false. The Julia load_corpus_examples gate explicitly ignores axiom_usage.other, so a declaration whose proof obligations were disabled is admitted as clean training data. This escape hatch should set a filtered Boolean hazard such as postulate/admitted, or the training gate must explicitly reject spark:proof_disabled.

"agda" | "thy" | "v" | "lean" | "dfy" | "fst" => Some(Layer::Types),

P2 Badge Keep extension and adapter layer classifications consistent

layer_of_adapter classifies Dafny, F* and Why3 as Layer::Spark, but their .dfy and .fst extensions are grouped with Agda/Lean under Layer::Types here. Any caller classifying by file extension therefore assigns the same source to a different policy layer than classification by its owning adapter, violating the module's stated PO-L5 agreement and potentially applying the wrong estate policy.

crossProverSkeletonKey @4 :Text;
# Version of the normalisation rules, e.g. "dk-shape-v1".
identityScheme @5 :Text;
}

P2 Badge Include the canonical type in the E6 wire schema

The updated E6 documentation and Rust DeclGraph expose canonical_type for inspecting which shape produced an identity key, but the Cap'n Proto Graph ends after identityScheme. Cap'n Proto consumers therefore cannot receive this modality field even though JSON octads can, leaving the declared wire representations inconsistent and preventing external consumers from debugging identity collisions as documented.

accepts multiple corpus paths, loading each corpus separately and tagging
entries with that corpus’s adapter. In the grouping logic around structural_key
and groups, use skeleton_key when --skeleton is enabled and the existing key
otherwise; for the estate profile, use the repo/layer module options.

entries are appended without deduplication, repeated calls append the same rows

cross_prover_skeleton_key and identity_scheme with serde defaults; when
constructing GraphPayload, derive the keys and scheme together from

compute_embeddings has no inspected 32-dimensional consumer. The Julia loader reads Rust Corpus JSON, not octad JSONL, and does not read goal_embedding. The GNN feature path is separate and uses compute_embeddings_legacy where a 32-dimensional vector is required. The proposed concern is unsubstantiated.

src/rust/corpus/canonical.rs:1110-1117
🗄️ Data Integrity & Integration | 🟠 Major | ⚡ Quick win

An empty skeleton is hashed into one shared key.

If the shape is non-empty but the skeleton is blank, the Structural branch keeps skeleton = "". The skeleton is blank when the body consists only of erased sorts, for example Type, Set or Nat. skeleton_key then becomes sha256("") for every such declaration.

Rel-2 joins on cross_prover_skeleton_key at tier 2. As a result, unrelated declarations such as Word : Type and Flag : Bool become "cross-prover identified". Fall back to the shape when the skeleton is blank.

🟠 Major · Agda repositories with a src/ directory are ingested twice. · profile.rs:229-238

src/rust/corpus/profile.rs:229-238
🗄️ Data Integrity & Integration | 🟠 Major | ⚡ Quick win

Agda repositories with a src/ directory are ingested twice.

The manifest comment says "src first, then the repository root, because not all of them keep src/". That describes a fallback. The loop instead ingests every existing base. For echo-types, both echo-types/src and echo-types are ingested. The seen set does not catch this because the two paths differ.

The Agda adapter walks recursively, so every module under src/ is indexed twice. The header-derived module name is the same both times, so each copy gets the same repo::Module.name qualified name. This has four effects:

  • duplicate entries;
  • by_qualified silently points at the second copy;
  • dependents and stats counts are doubled;
  • corpus identity and octad export show duplicates.

The test estate_sources_merge_into_one_corpus does not assert uniqueness.

For each repository, stop at the first existing path. This implements the documented fallback semantics.

Proposed fix
-            for base in bases {
-                if !base.is_dir() {

Add a test with echo-types/src/Echo.agda that asserts every qualified value is unique.

Update the repository base selection in the `bases` loop to use only the first

🟠 Major · corpus identity can never group across adapters, so --cross-only always… · main.rs:1652-1657

src/rust/main.rs:1652-1657
🎯 Functional Correctness | 🟠 Major | 🏗️ Heavy lift

corpus identity can never group across adapters, so --cross-only always prints nothing.

Every member is tagged with corpus.adapter, and the command loads exactly one index. A corpus index has a single adapter value. Even the estate profile stores hyperpolymath_estate for all entries. So adapters.len() is always 1. As a result:

  • --cross-only (Line 1669) filters out every group.
  • The "across N adapter(s)" count is always 1.

The CLI example in docs/CORPUS.adoc (Lines 249-259) cannot be produced. That example shows "6 declaration(s) across 6 adapter(s)" and also lists a dedukti adapter that does not exist.

A second gap: groups use only key.key. --skeleton prints the tier-2 key but never groups by it. The Isabelle and Why3 matches described in the docs therefore never appear.

Make --index repeatable (Vec<PathBuf>) and tag each member with the adapter of its own corpus. For the estate profile, use the repo:/layer: module options instead. When --skeleton is set, group by skeleton_key.

Sketch
// CorpusOp::Identity { #[arg(short, long)] index: Vec<PathBuf>, ... }
for path in &paths {
    let corpus = Corpus::load_json(path)?;
    for entry in &corpus.entries {
        // … match …
        let key = echidna::corpus::canonical::structural_key(&entry.statement);
        let group_key = if skeleton { key.skeleton_key.clone() } else { key.key.clone() };
        groups.entry(group_key).or_insert_with(|| (key, Vec::new()))
            .1.push((corpus.adapter.clone(), entry.qualified.clone()));
    }
}

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

PO-L5 is violated for dfy and fst.

layer_of_adapter maps dafny and fstar to Layer::Spark (Line 129). layer_of_extension maps dfy and fst to Layer::Types (Line 151). For the files those adapters own, the two classifications disagree. That contradicts PO-L5. The test extensions_agree_with_their_adapter misses the contradiction because it checks only five pairs.

The module also says it mirrors profile.rs, but profile.rs emits layer:echo, layer:epistemic and similar labels, not types. The PO-L3 doc block also references Layer::Verifier, which does not exist.

Pick one layer for Dafny, F* and Why3. Add ("dfy", "dafny") and ("fst", "fstar") to the PO-L5 test.

Do not treat these rows as interchangeable aliases.

The omitted relation defaults to Relation::Synonym. The active variant path loads idris2.toml with SynonymTable::load, then passes SynonymTable::alternatives results to generate_variants. load_all also enumerates ProverKind::Idris2, but it is not the direct loader in this path.

These rows can offer different-width types and different multiplicities as replacements. Both multiplicity and erasure also index "0", so a lookup for "0" can combine both rows.

Mark the width and multiplicity rows as relation = "false_friend" and remove one "0" alias. For example:

The capnp Graph struct has fields for both. GraphPayload carries only cross_prover_identity_key. A VeriSim consumer of dispatched proof octads therefore cannot do either of these:

No dependent consumer is shown.

The repository uses exact semantic-class matching, but no lookup requests the affected old values. The computability matches are synthetic vocabulary names, not MSC2020 semantic classes. No compatibility change is established as necessary.

compute_embeddings has no inspected 32-dimensional consumer. The Julia loader reads Rust Corpus JSON, not octad JSONL, and does not read goal_embedding. The GNN feature path is separate and uses compute_embeddings_legacy where a 32-dimensional vector is required. The proposed concern is unsubstantiated.

cargo check and cargo fmt --check pass; clippy -D warnings did not. All seven
were in code added before the gates could run on this branch:

* canonical.rs: 'loop { let op = match self.op_at() { .. None => break } }'
  is the while-let clippy wants.
* creusot.rs: build ParsedFile with `..Default::default()` instead of
  reassigning `imports` afterwards; merge the two identical DeclKind::Data
  arms (type/static and const-not-fn) behind a named predicate; collapse the
  nested cfg(creusot) if.
* spark_ada.rs: `loop { let Some(..) = .. else { break } }` is a while-let;
  drop the needless `&toks`; collapse the nested end-name if.

No behaviour change: the merged arms both produced (DeclKind::Data, k + 1),
and the loop rewrites break at the same points.

…o its operator

Six tests in the corpus suite disagreed on exactly one input shape: an
SMT-LIB (or any bracketed) statement. `(assert (forall ((x Nat) (y Nat))
(= (+ x y) (+ y x))))` canonicalised to `(PI [NAT NAT] EQ)` instead of
`(PI [NAT NAT] (EQ (ADD v0 v1) (ADD v1 v0)))`.

The cause is in Parser::app. atom() reads a bracketed group by recursing
into expr(), so the group comes back as an already-applied Node::Op. app()
then checked `if let Node::Op(op, _) = head` to decide whether it was
looking at a *prefix* operator (`eq Nat a b`), and for a group it was not:
it tried to gather further arguments, found none before the closing
bracket, and fell into `args.is_empty()` -> Node::Name(op). The group's
operands were dropped on the floor, which also flattened right-associative
arrows: `(B -> C) -> (A -> B) -> A -> C` lost its parenthesised operands.

Fix: remember whether the head came from a group, and if so return it as
parsed. Prefix operators written as tokens are unaffected.

This restores the add-commutativity identity across Coq, Lean 4, Idris 2,
SMT-LIB and Dedukti (canonical.rs x4, embed.rs, octad.rs).
