Summary

Follow-up to merged PRs #1324 and #1325 addressing all post-merge review findings from Codex and CodeRabbit across the D303/D304 R2 encrypted bundle mirror workflow, the #1234 / #306 close-out report, and scripts/triage-2026-10-23-issue-1234-apply.sh:

1. Cloudflare R2 Encrypted Bundle Mirror (D303 / D304)

  • Immutable snapshot keys (mirror-reusable.yml): Uploads each age-encrypted bundle to s3://${R2_BUCKET}/${MIRROR_ORG}/${REPO_NAME}/snapshots/${BUNDLE_TS}-${COMMIT_SHA}.bundle.age in addition to updating latest.bundle.age, ensuring force-pushes or ref deletions do not overwrite prior recovery bundles even when R2 object versioning is not enabled.
  • Validation & zizmor hardening (mirror-reusable.yml): Adds name: Mirror encrypted bundle to Cloudflare R2, rejects dots in R2 bucket names (^[a-z0-9][a-z0-9-]{1,61}[a-z0-9]$), and permits .us jurisdiction endpoints alongside .eu and .fedramp.
  • Caller wiring (mirror.yml & actions.lock): Repins .github/workflows/mirror.yml to 70019048f862250c04346f27e6ca196ff7aa187a, explicitly forwards R2_ACCESS_KEY_ID, R2_SECRET_ACCESS_KEY, and R2_AGE_RECIPIENT, and closes .github/workflows/actions.lock via scripts/close-lock.sh.
  • Docs & Security Test Suite (docs/MIRROR-HOST-VERIFICATION.adoc, scripts/tests/science-ci-security-test.rb): Documents explicit caller secrets: mappings and asserts command order (encrypt < remove plaintext < upload), snapshot key presence, .us endpoint acceptance, and dot-in-bucket rejection.

2. #1234 Convergence Script (scripts/triage-2026-10-23-issue-1234-apply.sh)

  • Resumable / idempotent PR loops: Checks default-branch convergence first and uses git ls-remote --exit-code --heads origin <branch> + ensure_open_pr so interrupted runs can be safely re-run without failing at git push.
  • A2 (D14): Adds hyperpolymath/echidna stub cleanup removing only fuzz/fuzz_targets/fuzz_input.rs while retaining its 3 real fuzz targets (fuzz_aspect_tagging.rs, fuzz_concept_Arena.rs, fuzz_dispatch.rs).
  • A3 (D24): Updates metadatastician/knot-knot .github/workflows/pages.yml on branch chore/d24-publish-knot-lab-pages to overlay www/public/ (knot-lab/index.html) and www/.well-known/ into _site/ (include-hidden-files: true) alongside enabling GitHub Pages.
  • B / D332: Queries orgs/metadatastician/installations (compatible with classic owner PATs carrying admin:org, failing closed in live mode if inaccessible) and, once app 1561 is uninstalled, iterates over all 95 active repositories (65 hyperpolymath + 30 metadatastician) to remove .github/settings.yml.
  • Gated tracker closure: Tracks pending convergence counts (A1_PENDING, A5_PENDING, A2_PENDING, A3_PENDING, D332_PENDING) and only closes #306 / #1234 when all prerequisites are verified converged on default branches.

3. Close-Out Report & Triage Docs (ISSUE-1234-CLOSEOUT-REPORT.adoc, issue-triage-1049-1234.adoc)

  • Reconciles A4 (D97 / D355) transfer-tier counts (Tier 4 = 25 distinct non-Tier-2 flagships, Tier 5 = 271 standalone active repos; 3 + 3 + 12 + 43 + 25 + 271 = 357).
  • Updates the 95-repo D332 census list (65 hyperpolymath, 30 metadatastician) to match live HEAD:.github/settings.yml GraphQL verification.

Test Plan

  • bash scripts/tests/triage-2026-10-23-issue-1234-apply-test.sh
  • bash scripts/triage-2026-10-23-issue-1234-apply.sh --dry-run
  • bash scripts/close-lock.sh --check .github/workflows/actions.lock
  • bash .githooks/docstring-scan.sh --staged
  • bash .githooks/validate-bot-directives.sh --staged

…1234 script

- .github/workflows/mirror-reusable.yml:
  * add job `name:` to `mirror-r2-bundle` (`zizmor` `anonymous-definition`)
  * reject dots in R2 bucket names (`^[a-z0-9][a-z0-9-]{1,61}[a-z0-9]$`) and
    permit `.us` jurisdiction endpoints alongside `.eu` and `.fedramp`
  * upload each encrypted bundle to an immutable timestamp+SHA snapshot key
    (`snapshots/<timestamp>-<sha>.bundle.age`) in addition to `latest.bundle.age`
    so force-pushes or ref deletions do not overwrite prior backups (D303/D304)
- .github/workflows/mirror.yml & .github/workflows/actions.lock:
  * repin `mirror.yml` to `70019048f862250c04346f27e6ca196ff7aa187a` and
    explicitly forward `R2_ACCESS_KEY_ID`, `R2_SECRET_ACCESS_KEY`, and
    `R2_AGE_RECIPIENT`; close `actions.lock` via `scripts/close-lock.sh`
- docs/MIRROR-HOST-VERIFICATION.adoc & scripts/tests/science-ci-security-test.rb:
  * document explicit caller `secrets:` mappings and dual snapshot/latest keys
  * assert command order (encrypt < remove plaintext < upload), snapshot key,
    `.us` endpoint acceptance, and dot-in-bucket rejection
- scripts/triage-2026-10-23-issue-1234-apply.sh & test suite:
  * make cross-repo PR loops resumable/idempotent via `git ls-remote` +
    `ensure_open_pr` and default-branch convergence checks
  * A2 (D14): remove leftover stub `fuzz/fuzz_targets/fuzz_input.rs` on `echidna`
  * A3 (D24): update `metadatastician/knot-knot` `.github/workflows/pages.yml`
    to publish `www/public/` and `www/.well-known/`
  * B / D332: check `orgs/metadatastician/installations` (classic-PAT compatible)
    and open `.github/settings.yml` deletion PRs across all 95 active repos
  * gate `#306` and `#1234` closure on verified zero pending convergence items
- docs/reorg/2026-10-14-tidy/{ISSUE-1234-CLOSEOUT-REPORT,issue-triage-1049-1234}.adoc:
  * reconcile A4 (D97 / D355) transfer-tier counts (`Tier 4 = 25`, `Tier 5 = 271`,
    total `357`) and update the 95-repo D332 list (`65` `hyperpolymath`, `30`
    `metadatastician`)

📝 Summary

Summary by CodeRabbit

  • New Features

    • Mirror uploads can now store encrypted bundles in Cloudflare R2, with both a commit-specific snapshot and a latest copy.
    • Mirror workflows now support optional R2 credentials and age recipient configuration.
    • The upload workflow accepts additional Cloudflare R2 endpoint formats.
  • Bug Fixes

    • Invalid bucket names and malformed commit identifiers are rejected before upload.
    • Repository maintenance workflows can resume existing work and avoid repeating completed operations.
  • Documentation

    • Updated setup guidance explains R2 configuration, secret mapping and upload locations.

The PR updates the Cloudflare R2 mirror workflow and its caller documentation, tests and secret mappings. It also changes issue-triage automation to resume existing work, process additional A2, A3 and D332 targets, and gate issue closure on tracked pending work.

Changes: Cloudflare R2 bundle mirror

Layer / File(s) Summary
Caller secret wiring
.github/workflows/mirror.yml, .github/workflows/mirror-reusable.yml, docs/MIRROR-HOST-VERIFICATION.adoc
The caller now pins the updated reusable workflow and passes the three R2 secrets. The guidance and example describe the required secret mappings and the option to provide the age recipient as an Actions variable.
Validated encrypted bundle upload
.github/workflows/mirror-reusable.yml, docs/MIRROR-HOST-VERIFICATION.adoc, scripts/tests/science-ci-security-test.rb
The R2 job restricts bucket names, validates the commit SHA, and uploads a timestamp-and-commit snapshot alongside latest.bundle.age. Documentation and tests cover the endpoint suffixes, upload destinations and validation cases.

Issue-triage convergence automation

Layer / File(s) Summary
Resumable A2 and A3 work
scripts/triage-2026-10-23-issue-1234-apply.sh, scripts/tests/triage-2026-10-23-issue-1234-apply-test.sh
The script checks targets before creating branches, reuses remote branches and open PRs, removes the echidna fuzz-input stub, and updates the knot-knot Pages workflow. It tracks pending A1, A5, A2 and A3 work.
D332 installation check and settings targets
scripts/triage-2026-10-23-issue-1234-apply.sh, scripts/tests/triage-2026-10-23-issue-1234-apply-test.sh, docs/reorg/2026-10-14-tidy/ISSUE-1234-CLOSEOUT-REPORT.adoc
The script checks Probot Settings in the organisation’s installations. If it remains installed, the 95 settings-file targets count as pending; otherwise, the script skips absent files or creates deletion PRs. The report and test stub reflect the census and installation check.
Pending-work closure and close-out figures
scripts/triage-2026-10-23-issue-1234-apply.sh, scripts/tests/triage-2026-10-23-issue-1234-apply-test.sh, docs/reorg/2026-10-14-tidy/ISSUE-1234-CLOSEOUT-REPORT.adoc, docs/reorg/2026-10-14-tidy/issue-triage-1049-1234.adoc
Issue #306 closes only when A3 has no pending work. Issue #1234 closes only when all tracked work has no pending items. The tests and close-out documents reflect pending status and the revised Tier 4 and Tier 5 counts.

Merge Risk: 🟡 Moderate · up to 129cc

The self-test suite currently fails because of a test assertion bug. The settings-file deletion script can open deletion PRs without confirming the Probot Settings app is uninstalled for the hyperpolymath account. The script can also close issues #306 and #1234 and state that all work has converged while some tracked items are still open. Fix these before merging. The R2 secret scoping and snapshot key uniqueness are smaller follow-ups.

P1 Badge Search for the plaintext removal after encryption

The upload script's earlier trap 'rm -f "$RAW_BUNDLE" ...' contains the same substring, so String#index assigns remove_at to the trap before encrypt_at. Consequently this newly added assertion fails on every run of ruby scripts/tests/science-ci-security-test.rb, even though the explicit removal is correctly ordered; start the removal search after encrypt_at or match the complete command line.

P2 Badge Pin the wrapper to the snapshot-capable workflow

When this repository's mirror.yml runs, it loads the reusable workflow from commit 7001904, not the version changed in this commit. Inspection of that pinned revision shows it only uploads latest.bundle.age and has no SNAPSHOT_KEY or COMMIT_SHA, so the immutable timestamp-and-SHA snapshots newly documented and tested here are not produced for this repository. A follow-up pin to a commit containing the new reusable-workflow implementation is required.

close_if_open 306 "Resolved under **D24** (**#1234 A3**). All 48 repositories in the #306 cohort have been classified in \`$REPORT_REL\`:

P2 Badge Include A6 in the convergence gate

When A1, A2, A3, A5, and D332 have converged, this total becomes zero and the script closes #1234 even though the changed triage document explicitly says A6 General registration remains blocked on four documented items. Because there is no A6_PENDING term or equivalent verification, the resulting close comment falsely states that execution queue A1–A7 is verified converged while the nine General registrations are still outstanding.

Limit R2 values to the steps that need them.

The job-level env exposes all three values to every executed step, including actions/checkout and the validation step. Keep only a non-secret configuration flag at job scope for the if: guards. Map the actual R2 secrets and age recipient at step scope. This preserves the guards because the secrets context cannot be referenced directly in a step if: expression.

Make the snapshot key unique for each upload.

If two runs upload the same commit within one second, both runs use the same SNAPSHOT_KEY. The second upload replaces the first snapshot, so the object is not immutable as documented. Include a run identifier and attempt number in the key.

Match the standalone plaintext-removal command.

String#index finds rm -f "$RAW_BUNDLE" inside the workflow’s earlier trap command. remove_at therefore precedes encrypt_at, and the self-test fails even though the standalone removal follows encryption. Match the complete removal line rather than the substring.

Update the `remove_at` lookup in the `r2_script` self-test to match the complete
standalone plaintext-removal line, not the command substring that also appears
in the earlier trap. Use the matched line’s position so the ordering check
compares the standalone removal against encryption.

Check the installation for both repository owners.

If app 1561 remains installed for hyperpolymath but not metadatastician, this query returns zero. Section 5 then opens settings-file deletion PRs for 65 hyperpolymath repositories despite D332’s uninstall prerequisite. Check the installation for each owner before processing that owner’s repositories. GitHub’s organisation installation endpoint covers repositories in the specified organisation, not a separate user account. (docs.github.com)

Update the Section 5 installation check so it checks app 1561 separately for
both hyperpolymath and metadatastician using the endpoint appropriate to each
owner type, then processes each owner’s repositories only when that owner has

🎯 Functional Correctness | 🟠 Major | 🏗️ Heavy lift

Do not close #306 while its separately tracked repositories remain unresolved.

A3_PENDING covers the knot-knot work and the workflow-retirement list. The close-out report also places hyperpolymath/explore under D329 and the three hyperpolymath/standards Pages workflows under D341. Neither outcome contributes to A3_PENDING, so this gate can close #306 while claiming that all 48 repositories have converged. Verify those outcomes before making that claim, or narrow the closure claim to the work this gate checks.

Keep #1234 open until the A6 General registration work is resolved.

The closure gate for #1234 does not count A6. When the five counted items reach zero, the script closes #1234 and states that A1–A7 have converged. The A6 item in that same comment records open General registration blockers. Add an A6 pending counter to the total, and keep the A6 wording consistent with the blocked state.

🐛 Suggested fix
-TOTAL_PENDING=$((A1_PENDING + A5_PENDING + A2_PENDING + A3_PENDING + D332_PENDING))
+A6_PENDING=1 # Set to 0 only after the General registrations are resolved.
+TOTAL_PENDING=$((A1_PENDING + A5_PENDING + A2_PENDING + A3_PENDING + D332_PENDING + A6_PENDING))

Also change the A6 item in the closing comment. It should state that the local RegistryCI.jl check passed and that the General registrations remain blocked. It should not list A6 among the items that have converged.

Update the TOTAL_PENDING closure gate to include an A6 pending count, keeping it
