Summary

Per-account and per-chat settings for the server, with a native settings page for clients that render structured settings and an MCP App panel for clients that support app panels.

Replaces #660 (same change, squashed into one commit on the current main).

Settings model

  • Three layers: the operator configuration (environment and startup presets) stays the floor; account settings (preset, read-only, default project or group, tool groups) apply to every chat of a GitLab account; chat overrides from manage_context apply to the current chat only. Settings only narrow what the operator allows.
  • The caller is derived from the authenticated context: the GitLab user for OAuth, the token's instance for a static token; the chat is the MCP session.
  • Restrictions apply to the tool list and to every call, including direct calls a client never offered: a refused call returns a clear reason and does not execute the requested operation. Tool, group, read-only and action limits are checked first; only a call they allow has a project or group named by numeric id read from GitLab and checked as its path (an id GitLab does not know is refused; any other lookup failure, such as an expired sign-in, fails the call with GitLab's error and its reauthorization challenge), URL-encoded paths are compared decoded, and destinations are checked too (target_project_id, target_group_id, namespace_id, a new subgroup's parent_id, and the namespace a project is created or forked into, as the group it goes into). A scope of projects reaches no group, so group-targeted calls are refused under it. get_profile, the host's account identity, is never hidden by settings.
  • Numeric scope IDs are saved as the canonical path returned by the same GitLab lookup, so later path checks and scoped listings use the confirmed identity.
  • A scope path must be confirmed by GitLab: update_settings and manage_context set_scope refuse a typo or an unreachable GitLab instead of saving a guessed project or group; an expired sign-in (401, or 403 insufficient_scope) fails with GitLab's error and the reauthorization challenge.
  • An action the operator (GITLAB_DENIED_ACTIONS) or the preset denied stays denied under a working scope, also where the scope runs other actions in its place, and a call the scope rewrites, filters or answers by other requests is parsed by the tool's schema first, so it is validated and coerced exactly like an unscoped call. Unknown arguments are stripped by the selected action schema before target checks; another action’s arguments cannot incorrectly reject a valid call.
  • manage_todos mark_all_done in a scoped chat marks only the scope's pending todos done, a few at a time, and reports how many were marked and which failed; the others stay pending. One call reads at most 1000 pending todos and marks at most 100; when more remain it is marked partial, and a repeated call continues.
  • A project created or forked without a namespace goes into the scope's single group; with no single group, and for a group without a parent, the call is refused. A fork naming both namespace and namespace_path has each checked.
  • The working scope is a focus, not an access boundary: the user sets and clears it, and objects addressed only by a global id (a work item or todo id) are not resolved against it. A project or group access token is the hard boundary GitLab enforces.
  • A listing or search that names no project or group reads the working scope: a global search becomes a search of the scope's group or project, a project listing lists the scope's group (keeping a caller's include_subgroups: false, and the active-projects default of a plain listing unless active or archived is given; or, for a plain listing under a scope made of projects, those projects themselves, archived ones left out), a global project search under a project scope answers with the active scope projects whose name, path or description match, applying the requested creation/update ordering before pagination (at most 1000 projects; missing ordering data or an incomplete scan is reported as partial; project search has no projects scope), a global search of groups answers with the scope's groups that match, read from the namespace listing and ordered by creation as the search orders them (updated_at ordering is marked partial; project search has no groups scope and group search none before GitLab 19.4; refused under a scope of projects), a snippet title search (instance-wide only) and a listing of public or personal snippets (which belong to no project) are refused, and a cross-project merge request or vulnerability listing names the scope's target. A preset scope of one project or group, named alone, as a list of one or as a namespace (which covers its subgroups), is that single target. Project listings and searches (including projects only shared with the scope group), todos, cross-project merge requests and namespace listings are filtered to the scope (a namespace listing is refused under a scope of projects, which reaches no group), reading further GitLab pages until the requested page is full (at most ten pages of 100; a page still short then comes back marked partial with a hint to narrow the listing, and a page starting past those rows answers so without a request). Instance-wide listings read the scope instead: deploy keys (with public omitted or false, GitLab's default) the deduplicated keys of the scope's projects, named or in its groups (at most ten project-enumeration pages and ten total key requests, with incomplete results marked partial), instance audit events the trail of the scope project, or under a group or several targets the trails of the scope's projects and groups merged newest first (GitLab keeps a group's trail to its own events, so a group is read with its projects' trails and those of the subgroups on the way to them; a scope including subgroups is marked partial, as a subgroup holding no project is not found that way), project snippets that name no project the scope project's, or under a group or several targets those of the scope's projects merged newest first, all runners those available to the scope's project or group, the caller's own runners the owned feed (with its cursor) kept to those the scope can use (marked partial past 1000 such runners); scopes with no such form are refused. The projects of a scope made of projects are listed in GitLab's simple representation unless simple is false, read a few at a time and only as far as the requested page needs. The caller's own activity (browse_events user) shows the scope project's events under a single project scope; under groups or several targets it filters the user feed by the events' resolved project paths, with at most ten feed pages and 100 distinct project lookups, reporting a partial result when either bound prevents completing the page. A namespace argument (labels, wiki, milestones) passes when it names an allowed project or an allowed group, so the scope group itself works also without its subgroups. Under a group scope without subgroups (GitLab's group results always cover them), a search and a vulnerability listing, global or naming the group itself, read the group's results kept to the group and its direct projects, in the tools' own answer shapes (vulnerabilities now carry their project's path); a user search stays as GitLab gives it, and a search of a group with more than 1000 direct projects comes back marked partial. Under a scope of several projects or groups, a vulnerability listing merges the targets' listings, deduplicated and in the requested order, with a cursor bound to the scope and filters; the all-runners and owned-runners listings keep their own feed and cursor, limited to runners available to one of the targets. Each of these, and the composed audit trails and project snippets, shares ten requests across the scope and marks a result past that bound partial; an audit listing filtered by entity is refused under any scope. A global search there searches each target and merges the results without repeats within the same ten requests, in GitLab's order for issues, merge requests and milestones and in target order (marked partial) for the other kinds; a search of projects there is refused unless the scope is made of projects.
  • A preset's allowed_tools overrides its denied_tools_regex, as documented for profiles; list-tools counts preset tools the same way.
  • A saved preset that was later removed makes the caller read-only (reported by check_connection) instead of failing every call.

Runner project restrictions

  • GITLAB_ALLOWED_PROJECT_IDS is enforced independently of the working scope in both runner handlers. Project listing and registration validate the resolved project ID or configured full path.
  • Lists filter out runners outside the allowlist while preserving upstream cursors. Operations addressed by runner ID verify all associated projects before reading, updating, pausing/resuming, deleting or rotating a token. GitLab's total project count must match the complete visible association page; hidden or truncated associations fail closed.
  • Group/instance runners cannot be confined to a project allowlist. Their registration and ID-based operations are refused under that restriction. Historical jobs are additionally filtered by their own project, and internal project authorization fields are omitted from the response.
  • Ownership checks use GitLab 16.0 fields, at most 100 associated projects and five concurrent runner checks per list page. With no allowlist, existing runner behavior makes no additional ownership requests.

Instance routing

  • Every REST call takes its GitLab base URL from one place: the OAuth token's instance, else the instance the running tool call started with (a switch_instance from another chat does not move a call already running), else the instance the server's own token works with now (it follows switch_instance), else GITLAB_API_URL. Tools that built URLs from the startup GITLAB_API_URL (core, files, pipelines, iterations, namespace detection, user search, the generic client used by scope search) now reach the caller's instance; whoami reports and links it the same way, and get_profile reads the account of that instance.

Storage

  • With PostgreSQL session storage (new oauth_account_settings table and migration), account settings live with the sessions in the database. File session storage keeps them in its file.
  • With sessions in memory (the OAuth default) or a local static-token server, they live in ~/.config/gitlab-mcp/settings/ of the user running the server, so saved settings survive a restart. A database package older than the server, which cannot keep settings, falls back to that directory with a warning instead of failing calls.
  • A scope change that does not name the subgroup choice keeps the one saved at write time for a group scope (subgroups included after a project scope or none), so concurrent edits from two chats are both kept.
  • Writes are compare-and-set; concurrent edits of different settings, including different tool groups, are both kept. The local directory needs no lock: each write saves the next numbered generation with an exclusive link and, when another process saved it first, re-reads and checks its version again, so a process that dies or is suspended mid-write never blocks the others or overwrites newer settings. As pruning frees old numbers, a write counts only when the newest state holds it after the link, so a writer resuming after several newer writes is refused instead of reported as saved. Older generations and temporary files of crashed writers are pruned, the directory is synced after each write, and entries of the wrong shape are skipped; a failed first open of the shared storage is retried by the next request.

Tools and capabilities

  • get_settings / update_settings: the account settings page, advertised through the openai/settings capability. A patch is validated in full before anything is saved; administrator read-only mode cannot be turned off.
  • check_connection: account, GitLab version and tier, restrictions in effect, the number of tools the caller can use (counted as tools/list shows them, including the OAuth token's scopes), and what to do about problems.
  • open_settings_panel: MCP App (ui:// resource, text/html;profile=mcp-app, empty CSP; the server and the channel gateway declare the io.modelcontextprotocol/ui extension) to search projects and groups, apply a scope to this chat or save it for new chats, and check the connection. Follows the host theme, keyboard accessible, shows GitLab strings as text only, reports success from the settings the server holds after saving. Its preview shows the tool groups off in the chat, including those its preset turns off (manage_context show reports them), and a superseded search finishing late cannot change it. In OAuth mode listing and reading resources needs mcp:resources (refused with an insufficient_scope challenge otherwise), and the panel tool declares both mcp:tools and mcp:resources.
  • find_scope_targets: member projects and visible groups by name, for choosing a scope (needs an api or read_api token scope).
  • manage_context clear_scope: the chat works everywhere, also without the account's default scope; its preset and read-only mode stay. The panel's "Work everywhere in this chat" uses it.
  • The channel gateway forwards resources, so the panel opens through it as well. After a lost link it replays a call when the newest downstream catalog marks the tool read-only, falling back to the tool name for a tool not yet listed or without the annotation; a complete catalog that drops a tool drops its verdict. It forwards the downstream tools/list_changed notification and advertises listChanged, so a host refreshes its catalog after a settings change; it also tells the host to list again after it reconnects downstream.
  • Settings tools are exempt from settings restrictions and from the unreachable-instance check, so a restricted caller can still fix its settings; the OAuth token's scopes are checked for them as for any call. One answered while GitLab is marked unreachable has the health monitor probe GitLab again, so other tools recover as soon as GitLab answers.
  • The mcp.tools catalog in package.json is regenerated by the release PR (prepare-release.sh), as for every tool; this PR does not edit it.

Behaviour change

manage_context switch_preset, set_scope and reset now affect the current chat only (they used to change the whole server process); reset returns the chat to the account settings. With a static token, switch_instance keeps every chat's read-only mode and preset, clears its scope, and points every session at the new instance before telling it to refresh its tool list.

Integration test maintenance

  • Integration runs wait up to 60 s per test; the API timeouts come from .env.test.
  • closing_issues test accepts GitLab's own issue link in both forms (/-/issues/N before 19.0, /-/work_items/N from 19.0).
  • removeLabelIds test sets a known label first instead of relying on earlier tests that skip without enough lifecycle labels.
  • The lifecycle project step reports GitLab's answer when creation fails.
  • The set_scope project test scopes to a project that exists under the test group.

Testing

  • Unit and integration suites (yarn test:all, integration against GitLab 19.0 EE), lint and a compile of the build configuration pass. Tests read and write settings in a temporary directory, never the user's own settings.
  • Database package tests pass; the migration applies from scratch on PostgreSQL 17 with no drift against the Prisma schema, and compare-and-set holds under concurrent writes from two connections.
  • Instance routing: each tool family's request URL checked against an OAuth caller on another instance; base URL selection checked for OAuth, switch_instance and the configured fallback.
  • Settings panel exercised in jsdom against a simulated MCP Apps host (handshake, theme, untrusted strings, save and cancel, expired sign-in, unreachable GitLab).
  • Shared-store test: two users and two chats stay apart, settings survive a restart, concurrent edits from two server processes over one store are kept.

Closes #637

Summary by CodeRabbit

  • New Features
    • Added account-level defaults and chat-level settings for presets, read-only access, tool groups, and project or group scopes.
    • Added a settings panel for managing scopes and checking connection health, along with tools for reading and updating settings and finding scope targets.
    • GitLab tools now enforce configured access restrictions, including scoped listings and actions. Runner access also respects project allowlists.
    • Tool catalogs refresh when they change or reconnect, and GitLab requests follow the active instance, including after instance switches.
  • Documentation
    • Added settings guidance and clarified how settings and scopes behave when switching instances.

…nnection panel

Per-account and per-chat settings, with a native settings page for
clients that render structured settings and an MCP App panel for
clients that support app panels.

Settings model
- Three layers: the operator configuration stays the floor; account
  settings (preset, read-only, default project or group, tool groups)
  apply to every chat of a GitLab account; chat overrides from
  manage_context apply to the current chat only. Settings only narrow
  what the operator allows.
- Restrictions apply to the tool list and to every call. Tool, group,
  read-only and action limits are checked first; a project or group
  named by numeric id is then read from GitLab and checked as its path,
  and destinations (target project or group, the namespace a project is
  created or forked into) are checked too. A scope of projects reaches
  no group.
- A scope path must be confirmed by GitLab before it is saved; an
  expired sign-in fails with GitLab's error and its challenge.
- Operator-denied actions stay denied where the scope runs other
  requests in their place; such calls are validated by the tool schema
  first. mark_all_done marks only the scope's pending todos.
- The working scope is a focus, not an access boundary; a project or
  group access token is the hard boundary GitLab enforces.
- Listings and searches that name no target read the working scope: a
  global search searches the scope's group or project, project
  listings list the scope's group (keeping the active-projects default)
  or the scope's own active projects, matched by name, path or
  description; instance-wide listings (deploy keys, audit events,
  runners) read the scope's project or group, and namespace listings
  are kept to the scope's groups. Results GitLab cannot filter are
  filtered after it paged them, reading up to ten pages of 100 and
  marking a short page partial. A group without its subgroups keeps
  the group search and vulnerability results of its direct projects.
  A preset scope of one project or group, named alone, as a list of one
  or as a namespace, is that single target; scopes with no narrowed
  form are refused with a reason.

Instance routing
- Every REST call takes its GitLab base URL from the OAuth token's
  instance, else the server token's current instance, else
  GITLAB_API_URL.

Storage
- PostgreSQL session storage keeps account settings with the sessions
  (new oauth_account_settings table and migration); file storage keeps
  them for one process; otherwise they live in
  ~/.config/gitlab-mcp/settings/ of the user running the server.
- Writes are compare-and-set. The local directory needs no lock: each
  write saves the next numbered generation with an exclusive link, so a
  process that stops mid-write never blocks others or overwrites newer
  settings.

Tools and capabilities
- get_settings / update_settings (the openai/settings capability),
  check_connection, open_settings_panel (MCP App), find_scope_targets,
  and manage_context clear_scope.
- The channel gateway forwards resources and tools/list_changed, and
  asks the host to list again after it reconnects downstream.
- Settings tools stay available to a restricted caller and while
  GitLab is unreachable.

Behaviour change
- manage_context switch_preset, set_scope and reset now affect the
  current chat only instead of the whole server process; reset returns
  the chat to the account settings.

- A scoped call is parsed by its tool's schema before the scope
  rewrites or pages it, so it is validated and coerced like an unscoped
  one: a string include_subgroups is the boolean it names, and an
  invalid page is refused instead of read as the first one.
- Under a group scope without subgroups, a search or vulnerability
  listing naming the scope group itself is kept to the group's direct
  projects, as a global one is.
- A new subgroup's parent_id is checked against the scope as a group
  destination, resolved from its numeric id first.
- In static-token mode a running tool call keeps sending its REST
  requests to the instance it started with when another chat switches
  the instance meanwhile.

Regression tests cover each case.

- Pruning frees old generation numbers of the local settings store, so
  a writer that resumed after two or more newer writes could link a
  number already used and report its settings as saved while they were
  lost. A write now counts only when the newest state holds it;
  otherwise it re-reads that state and its version check refuses it.
- switch_instance pins every session to the new instance before moving
  the chats' overrides, which notifies them, so a client that re-lists
  at once gets the new instance's tools.
- A global search of groups has no project or group search form on the
  supported GitLab versions: under a group scope it answers with the
  scope's groups that match, from the namespace listing; under a scope
  of projects it is refused. A group search's own groups are kept to
  the scope under a group without subgroups.

Regression tests cover each case; a test restores an unset
GITLAB_API_URL instead of setting the string "undefined".

- The public snippet listing is instance-wide and belongs to no
  project, so under a working scope it is refused instead of returning
  snippets unrelated to the scope.
- A project snippet listing that names no project lists the scope
  project's snippets instead of failing for the missing project.
- browse_snippets calls are parsed by their schema before the scope
  rewrites them, as the other scoped tools are.

Regression tests cover the refusal and the narrowed listing.

An argument a tool does not declare is dropped by its handler, yet the
scope check still read it: a call that runs unscoped could be refused
under a working scope, and a numeric stray field cost a GitLab lookup.
The scope now checks only the arguments the tool declares in its input
schema (every action of a union); a tool whose arguments are unknown is
checked in full as before.

Regression test: a browse_users call with a stray project_id outside
the scope runs.

Validate action-specific arguments and canonical scope paths before execution. Preserve search ordering and compose bounded group activity and deploy-key results.

Enforce the operator project allowlist for runner reads and writes, verify complete ownership, and filter historical jobs by project.

Combine scoped runner availability and sorted vulnerability connections within an aggregate request budget. Preserve native feed cursors and bind composed pagination to its scope and filters.

Allow supported multi-project searches and public=false deploy-key listings. Add canonical namespace error context and avoid copying wide preset target lists.

The default-configuration test compared the Undici pool options with
literal timeouts, so it failed whenever the environment overrode them,
as the full suite does with .env.test. It now asserts the configured
values the pool must pass through.

MCP Apps is negotiated through capabilities.extensions: a conforming
host renders ui:// resources only from a server that declares
io.modelcontextprotocol/ui with their MIME type. The server and the
channel gateway, which forwards the same ui:// resources, now declare
it. The MIME type and the capability live in one module the gateway can
import without the server configuration.

Regression tests assert the capability on both servers.
- An instance audit listing under several projects or groups merges
  their own trails newest first and pages the merge, reading each trail
  only as far as the page needs within ten requests. An unread trail or
  a group target marks the page partial. Only entity-filtered listings
  are still refused under a scope.
- mark_all_done under a scope reads at most ten pending pages and marks
  at most 100 todos per call, so it finishes within the handler timeout.
  When more remain the result is partial and a repeated call continues.

Regression tests cover the merge, the request bound, the group note,
the preflight and both todo bounds.

const result = await registryManager.executeTool(toolName, toolArguments, effectiveInstanceUrl);

P2 Badge Enforce OAuth scopes on disconnected fast-path calls

When the tracked instance is marked unreachable, this fast path executes configuration tools without passing the request's GitLab scopes to executeTool. A direct OAuth call to find_scope_targets with a token lacking api/read_api therefore bypasses the per-request check in RegistryManager.getTool, even though TokenScopeDetector.ts explicitly requires one of those scopes, and reaches the GitLab projects/groups endpoints instead of being refused as unavailable. Pass requestScopes through this fast path (including its availability lookup) just as the normal dispatch path does.

🟠 Major · Invalidate catalog retry policy when the downstream link closes. · gateway.ts:227-233

packages/gitlab-mcp/src/channel-gateway/gateway.ts:227-233
🗄️ Data Integrity & Integration | 🟠 Major | ⚡ Quick win

Invalidate catalog retry policy when the downstream link closes.

handleDownstreamClose currently preserves catalogReads. The close can occur before the in-flight call rejects, and forwardWithPolicy evaluates policy.isRead(name) after that rejection. A stale readOnlyHint: true can therefore replay a replacement tool that is now mutating. Clearing the map alone is not sufficient because isRead falls back to isReadCall(name).

Suggested fix
   private readonly catalogReads = new Map<string, { read: boolean; generation: number }>();
   private catalogGeneration = 0;
+  private catalogReady = true;

...
     for (const [name, known] of this.catalogReads) {
       if (known.generation < generation) this.catalogReads.delete(name);
     }
+    this.catalogReady = true;
   }

   /** Whether a call is a read: the catalog's annotation, else the name for an unlisted tool. */
   private isRead(name: string): boolean {
+    if (!this.catalogReady) return false;
     return this.catalogReads.get(name)?.read ?? isReadCall(name);
   }

- A settings tool answered while GitLab is marked unreachable now runs
  with the request's OAuth token scopes, so a token without api or
  read_api is refused find_scope_targets there as on the connected path.
- The channel gateway documents why a lost link keeps the catalog's
  read verdicts: the replay is safe when the first attempt had no side
  effect, which the catalog of the link it was sent on decides.

A regression test covers the scopes on the disconnected fast path.

@coderabbitai Re: invalidating catalog retry policy on downstream close (gateway.ts) - won't fix. A replay is unsafe only if the first attempt may have had a side effect, and that is decided by the catalog of the link the call was sent on, which is exactly the verdict kept; the replay then runs once. The downstream derives readOnlyHint from the tool name alone (registry-manager getReadOnlyTools), so a replacement process of the same command classifies the tool identically. The suggested catalogReady=false would also stop every in-flight read from being replayed, since the SDK calls onclose before rejecting in-flight requests. The reasoning is now in the isRead doc comment.

@polaz Thanks for the clarification. I withdraw the recommendation to invalidate the catalog retry policy on downstream close.

I checked isRead and forwardWithPolicy. The retry decision uses the retained catalog verdict, and the replay runs once outside the retry handler. For the same downstream command, reconnecting does not change the tool’s read classification. Clearing catalog readiness on close would therefore block valid in-flight read retries, not improve replay safety.

Learning: In packages/gitlab-mcp/src/channel-gateway/gateway.ts, ChannelGateway.isRead intentionally retains catalog read classifications across downstream close. In packages/gitlab-mcp/src/channel-gateway/forwarding.ts, forwardWithPolicy checks the read classification after a sent call fails with DownstreamDisconnectedError, then replays once outside the retry handler. For the same downstream command, tool read classifications remain stable across replacement processes. The SDK calls onclose before rejecting in-flight requests, so invalidating catalog readiness on close would prevent valid in-flight read retries. Do not recommend catalog invalidation on close as a replay-safety fix for this flow.

- Bounded fan-out (runner allowlist checks, event project lookups,
  scoped todo marking) runs through one worker pool: a free slot takes
  the next request instead of waiting for the slowest of a batch, and
  no new request starts after a failure.
- Connection scanning, the audit trail merge, the multi-target
  emulation and the runner list_project/list_jobs actions are split
  into smaller functions; runner rows are matched only by string or
  numeric IDs.

Unit tests cover the pool's ordering, bound, eager start and failure.
- The scope check holds only the selected action's arguments: a field
  of another action of the tool, which its parse drops, no longer has a
  target resolved and refused.
- A sessionless client (stdio) has its tool list filtered with the
  settings of the instance its calls run against, so switch_instance
  no longer leaves the list on the startup instance's settings.
- Deploy keys under a scope of several projects or groups list the
  deduplicated keys of the named projects and the groups' projects
  within the shared bounds instead of being refused.
- A scoped search of groups orders the matching groups by creation as
  the search does (newest first, or oldest first with sort asc) before
  paging; an updated_at ordering is marked partial.

Regression tests cover each case.

- A global search of issues, merge requests, milestones, notes, wiki
  pages, commits, code or users under several projects or groups
  searches each target and merges the results without repeats within
  ten requests: issues and merge requests in their order_by/sort order,
  milestones newest updated first, other kinds in target order marked
  partial. A group without subgroups keeps its own and its direct
  projects' rows.
- An emulation that would run an action the preset denies fails the
  call instead of running it, so a preset denying mark_done is not
  bypassed through a scoped mark_all_done.
- Personal snippets, which belong to no project, are refused under a
  working scope like public ones.
- The group search emulation and group project listing are split into
  smaller functions.

Regression tests cover the composition, ordering, bound, the preset
denial and the snippet refusal.

- An instance audit listing under a group scope reads the group's own
  trail together with the trails of its projects and of the subgroups
  on the way to them, merged newest first within ten requests. GitLab
  keeps a group's trail to the group's own events, so the group trail
  alone left out every project event. A scope including subgroups is
  marked partial: a subgroup holding no project is not found through
  its projects.
- A project snippet listing that names no project under a group or
  several targets lists the snippets of the scope's projects, merged
  newest first, instead of failing for the missing project.
- Both read the scope's places lazily: a group's projects are listed
  only as far as the requests left can read them.
- The per-target read of a composed search is split into its own
  function.

Regression tests cover the composed trails, the subgroups on the way,
shared projects left out, the listing bound and the composed snippets.

P2 Badge Refuse personal token listings under a working scope

When a project or group working scope is active, browse_access_tokens { action: "list_personal" } is absent from this targetless-listing table, so it reaches the account-wide /personal_access_tokens endpoint unchanged and returns tokens unrelated to the selected scope; an administrator can even supply user_id. Personal tokens have no project association to filter, so handle this like personal snippets and refuse the listing rather than silently ignoring the working scope.

P2 Badge Remove preset-denied actions from the advertised schema

When the selected preset denies only an action (for example manage_merge_request:merge) but otherwise permits the tool, this filter keeps the complete tool definition because toolRestriction checks only whole-tool restrictions. Consequently tools/list continues advertising the denied action even after the emitted tools/list_changed, leading clients to construct calls that the dispatch path always rejects; filter the action branches using policy.deniedActions before returning the catalog.

P2 Badge Count direct-project lookups against the search budget

For a composed global search whose scope contains groups with includeSubgroups: false, this call enumerates up to ten project pages for every group without consuming budget; only the subsequent search request is counted. A ten-group scope can therefore issue roughly 100 project-list requests in addition to its advertised ten-search limit, risking the handler timeout while the result still claims the composition is bounded to ten requests. Pass the shared budget through the direct-project lookup and stop with an explicit partial result when it is exhausted.

P2 Badge Avoid failing after the settings generation is committed

If the hard link succeeds but the subsequent directory fsync fails, this method rejects even though the new generation is already visible and latest() immediately treats it as authoritative. The settings client therefore reports that an update failed while its scope, read-only mode, or tool restrictions are actually active, and a retry is rejected as stale; either make the link the successful commit point and report the durability warning separately, or remove/rollback the linked generation before propagating the error.
