Fixes #7472

Description

I added the U-Mamba architecture (Ma et al., "U-Mamba: Enhancing Long-range Dependency for Biomedical Image Segmentation", https://arxiv.org/abs/2401.04722) to MONAI's network architectures as monai.networks.nets.UMamba, together with unit tests and documentation.

The network combines residual convolutional blocks with Mamba state space blocks in a U-Net encoder-decoder with skip connections. Both variants from the paper are supported through the mamba_mode argument:

  • "bot" (U-Mamba_Bot): a single Mamba block at the bottleneck.
  • "enc" (U-Mamba_Enc): a Mamba block after every encoder stage.

Design notes:

  • Encoder/decoder stages reuse MONAI's UnetResBlock/UnetOutBlock, and the decoder follows the reference implementation (nearest-neighbour upsampling + 1x1 convolution, skip concatenation), including the reference rule that stages in the deeper half use a single residual block.
  • Deep supervision follows the reference implementation: with deep_supervision=True the forward pass returns a list of the segmentation output of every decoder stage (highest resolution first), each at its native resolution.
  • The Mamba block (MambaBlock) flattens the feature map into a token sequence, applies layer norm and a Mamba block, and reshapes back, so it works for 1D, 2D and 3D inputs, including anisotropic strides.
  • mamba_ssm is an optional dependency, handled with optional_import: when it is installed, its fused implementation is used; otherwise a pure PyTorch selective-scan implementation is used automatically, so the network imports and runs on CPU as well (the sequential scan is slower, which is documented in the docstring).

Types of changes

  • New feature (non-breaking change which adds functionality)
  • Documentation update
  • Unit tests added

Test report

python -m pytest tests/networks/nets/test_u_mamba.py -q — 12 passed on CPU (fallback implementation), covering 2D/3D shapes for both Mamba modes, anisotropic strides, 1D inputs, deep supervision outputs, a backward pass, and the standalone MambaBlock. ruff check and black --check pass on the changed files.

Adds UMamba (U-Mamba_Bot and U-Mamba_Enc modes) to monai.networks.nets,
with MambaBlock using mamba_ssm when available and a pure PyTorch
selective-scan fallback otherwise. Includes unit tests and docs.

Walkthrough

Adds MambaBlock with a fused backend option and a pure-PyTorch fallback. Adds UMamba, a configurable encoder-decoder network with bottleneck or encoder-stage Mamba placement and optional deep-supervision outputs. Exports both classes from monai.networks.nets, documents them, and adds tests for output shapes, finite values, gradients, invalid modes, and half-precision dtype preservation.

Priority: Normal

Estimated code review effort: 4 (Complex) | ~45 minutes

Severity of issue fixed: Low

Merge Risk: Moderate · up to c13ca

When mamba_ssm is installed, a model trained on GPU can silently produce wrong output on CPU, because the CPU path uses untrained weights. Checkpoints are also not portable between environments with and without mamba_ssm. Share the parameters between the two paths before merging.

Explanation

Description follows the template. It includes the Fixes line (#7472), a Description section explaining the architecture, modes, design notes, and optional dependency handling, and a Types of changes section with checkboxes. Test report is provided. Unchecked template items (integration/quick test runs, make html, docstrings) are not confirmed, but the description is mostly complete.

Full details: Out of Scope Changes check

Explanation

All changed files relate to the U-Mamba architecture. u_mamba.py holds UMamba, MambaBlock, and the optional-import pure-PyTorch fallback. nets/__init__.py exports the new classes. networks.rst documents them. test_u_mamba.py tests them. The validation and docstring changes described in the commit summary (divisibility checks, zero-residual-unit transitions, mode validation) support the architecture. No unrelated files or behavior changes appear in the summary. The repository diff tool was unavailable at head, so this result relies on the supplied change summary.

Full details: Linked Issues check

Explanation

[#7472] Objective 1, add U-Mamba to MONAI network architectures: met. monai/networks/nets/u_mamba.py adds UMamba and MambaBlock. monai/networks/nets/__init__.py exports them. docs/source/networks.rst documents them. tests/networks/nets/test_u_mamba.py covers 1D/2D/3D shapes, both Mamba modes, anisotropic strides, deep supervision, backward pass, and MambaBlock. Objective 2 [#7472], adapt the DynUNet pipeline to build U-Mamba for a given patch size: not met. The change summary lists no pipeline, helper, or patch-size-to-kernel/stride/stage configuration code. UMamba takes explicit kernel_size, strides, and channels only. The PR description does not address this item. The DynUNet-style tutorial notebook is non-coding and is not assessed. The repository diff tool was unavailable at head, so this result relies on the supplied change summary and file listing (truncated).

Resolution

Add code that derives a UMamba configuration (kernel sizes, strides, and stage count) from a given patch size, following the DynUNet pipeline pattern referenced in #7472. Add automated tests for that code. A tutorial notebook can accompany it but is not required for this check.

Full details: Docstring Coverage

Explanation

Docstring coverage is 35.29% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 17 functions across 3 files.

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Add Google-style docstrings to the new definitions.

MambaBlock.forward, UMamba._per_stage and UMamba.forward have no docstrings. _per_stage raises ValueError, and UMamba.__init__ raises ValueError in four places. Neither has a Raises section. UMamba.forward returns either a tensor or a list, and that needs a Returns section.

As per path instructions: "Docstrings should be present for all definition which describe each variable, return value, and raised exception in the appropriate section of the Google-style of docstrings."

Add tests for the new validation and block-count paths.

No test exercises these changed paths:

  • The len(strides) != len(channels) check in UMamba.__init__.
  • The ValueError raised by _per_stage when a kernel_size or num_res_units sequence has the wrong length.
  • The num_res_units int path, which sets one residual block for the deeper encoder stages and decoder stages. Shape-only tests run this path, but no assertion checks block counts. A wrong count does not change the output shape, so these tests still pass.
  • deep_supervision=True with mamba_mode="enc". test_deep_supervision uses the default "bot" mode.

Add a small case for each. Use assertRaises(ValueError) for the two validation checks.

Extend TestUMamba with focused tests for each uncovered path: assert UMamba
raises ValueError when strides and channels lengths differ, and when _per_stage
receives kernel_size or num_res_units sequences of the wrong length; verify the
expected encoder and decoder block counts for the integer num_res_units option;
and exercise deep supervision with mamba_mode="enc", checking its output
behavior. Keep each case small and use assertRaises(ValueError) for the
validation cases.

- Line 369: Update U-Mamba’s decoder-head construction and forward selection so
`seg_layers` contains only heads used by the configured `deep_supervision`
behavior. In the constructor, create every stage head when deep supervision is
enabled, otherwise create only the final-stage head; in `forward`, index
`seg_layers` by the number of outputs already produced so the final head remains
correctly selected.
- Around line 165-168: Update the Mamba selection in the forward path so the
reference Mamba is used only when selective_scan_cuda is available and the input
is on CUDA; otherwise use _MambaSSM, since the choice depends on both extension
availability and the input device. Update the _MambaSSM docstring to describe
both fallback conditions.

If you follow the installation instruction it should install the CUDA extension `selective_scan_cuda`.

Before you install Mamba, we need to load the Cuda version of 11.8.0. However, before that, please make sure that the PyTorch we have is also installed using the same Cuda version of 11.8.0.
The Cuda version of 11.8.0, in my case, may be different, as suggested by the repo owner.

Select the fallback on both CUDA extension availability and input device.

With mamba_ssm importable, line 165 always selects the reference Mamba. The default mamba-ssm install may not build selective_scan_cuda. The reference Mamba path then calls _check_selective_scan_cuda(), which raises RuntimeError on every device, including CUDA inputs. The _MambaSSM fallback is never reached in that case.

A device-only check does not fix this. CUDA inputs still reach the missing-extension check.

The compiled op also rejects CPU tensors. selective_scan_fwd requires u, delta, A, B, and C to be CUDA tensors. Extension presence alone can still route CPU inputs into an op that raises. Select the reference Mamba only when selective_scan_cuda is available and the input is on CUDA. Otherwise select _MambaSSM.

Update the _MambaSSM docstring to state that the fallback is used when the CUDA extension is unavailable or when the input is not on CUDA.

Update the Mamba selection in the forward path so the reference Mamba is used
only when selective_scan_cuda is available and the input is on CUDA; otherwise
use _MambaSSM, since the choice depends on both extension availability and the
input device. Update the _MambaSSM docstring to describe both fallback
conditions.

Unused seg_layers heads break DDP when deep_supervision=False.

The constructor builds one UnetOutBlock per decoder stage. When deep_supervision is False, forward uses only the last head. The other heads never receive gradients. DistributedDataParallel with default settings fails on unused parameters. The heads also add dead weights to the checkpoint.

Create only the heads that forward uses. Index seg_layers by the number of outputs already produced.

Proposed fix
- self.seg_layers.append(UnetOutBlock(spatial_dims, in_skip, out_channels, dropout=dropout))
+            if deep_supervision or s == n_stages - 1:
+ self.seg_layers.append(UnetOutBlock(spatial_dims, in_skip, out_channels, dropout=dropout))
             if self.deep_supervision or s == len(self.decoder) - 1:
- seg_outputs.append(self.seg_layers[s](out))
+ seg_outputs.append(self.seg_layers[len(seg_outputs)](out))

Review comment at @monai/networks/nets/u_mamba.py at line 369:
Update U-Mamba’s decoder-head construction and forward selection so `seg_layers`
contains only heads used by the configured `deep_supervision` behavior. In the
constructor, create every stage head when deep supervision is enabled, otherwise
create only the final-stage head; in `forward`, index `seg_layers` by the number
of outputs already produced so the final head remains correctly selected.

Major · Data Integrity & Integration · Heavy lift

The fused and fallback Mamba paths hold separate weights.

When mamba_ssm is installed, self.mamba and self.mamba_fallback are independent modules with independent parameters. Training on CUDA updates only self.mamba. CPU inference then runs mamba_fallback, which still has its random initial weights. The output is silently wrong, and no error is raised.

Related effects:

  • state_dict keys differ between environments with and without mamba_ssm. A checkpoint saved in one environment fails to load in the other.
  • mamba_fallback never receives gradients on CUDA, so DDP with default settings fails on unused parameters.
  • test_backward in tests/networks/nets/test_u_mamba.py reads net.bottleneck_mamba.mamba.A_log.grad. On CPU with mamba_ssm installed, the fallback runs and that gradient is None, so the test fails.

Make the fallback reuse the reference module's parameters. The reference Mamba uses the same attribute names (in_proj, conv1d, x_proj, dt_proj, A_log, D, out_proj). Implement the sequential scan as a function that takes those tensors. Then register only one set of parameters.
