Add xImage bundles and numerical preprocessing - #125
Multi-frame reconstruction needs a bundle contract that works across imaging domains. This adds numeric NPY, HDF5, and Zarr bundles requiring images, variances, and point-source PSFs, with optional boolean good-pixel masks and per-frame scales. It also adds ROI preprocessing, Gaussian PSF helpers, and robust losses. Legacy camera masks are converted through an explicit adapter.
Validation: 128 foundation tests and repository hooks pass, including minimal bundles in all three formats, mask conversion, and the robust-loss tests.
It looks like this branch is under active development. To avoid overwhelming you with review comments due to an influx of new commits, CodeRabbit has automatically paused this review. You can configure this behavior by changing the reviews.auto_review.auto_pause_after_reviewed_commits setting.

Defines artifact layouts and bundle operations. Detects and loads NPY, HDF5, and Zarr stores, validates bundle contents, and adds package exports. Tests cover store loading, resource handling, exposure selection, and validation.
Please review the complete diff, including code, tests, examples, and documentation. Focus on correctness, numerical contracts, resource ownership, optional dependencies, and unintended disclosure in material intended for public distribution. Keep suggested fixes within this PR's scope.
Slice the lazy proxy before you convert it to a NumPy array.
np.asarray(bundle.images)[:, slice_h, slice_w, :] reads the full dataset for HDF5 and Zarr bundles. Only then does it crop to the ROI. variances and masks behave the same way. The masks array has 12 planes, so it is the largest. This defeats the lazy-proxy design and the bounded ROI intent. Large exposures can run out of memory.
Index the proxy first. For NumPy and memmap arrays, behavior does not change.

Slice lazy HDF5 and Zarr arrays before calling np.asarray.
np.asarray(bundle.images)[:, slice_h, slice_w, :] reads the full array into memory and then crops it. The same happens for bundle.variances and bundle.masks. XImageBundle keeps HDF5 and Zarr arrays lazy so that callers can read only an ROI. This function removes that benefit. Memory use and I/O then scale with the full stack, not the ROI.
Slice the proxy first. Then convert the cropped result.

Validate mask_mode before expensive preprocessing.
Both public preprocessing functions can read lazy HDF5/Zarr data and run dilation before raising for an unsupported mode. This affects invalid-input failure paths only; supported modes keep the same behavior.
Validate the mode at each public boundary. The helper must validate before np.asarray(...). In the ROI function, validate before evaluating bundle.masks[:, ...], because slicing a lazy proxy can itself read data.
Apply the same boundary validation and _select_masks(...) call in prepare_reconstruction_inputs_roi, after constructing the valid ROI slices.

For robust scales, #127 validates the schedule endpoints once in the configured CPU dtype (4784d0d); the low-level tensor helpers document caller preconditions (8e9399a). This deliberately avoids synchronizing GPU loss/weight kernels on every call.

The bundle loader, ROI helpers, and robust losses read cleanly, and tests/ximage/test_robust.py passes on the pinned torch==2.13.0 (CPU). My main request for this layer is a data contract that does not assume an astronomy survey. The solver is general multi-frame deconvolution, so the same code could take microscopy stacks, satellite frames, or our own xRay detector images if the bundle described frames rather than one camera's exposures. Two things to change before merge: drop or make optional the arrays that reconstruction never reads, and replace the twelve-plane mask with a good-pixel mask.
Require only images, variances, and PSFs. Use optional boolean masks
with valid-pixel defaults and unit exposure scales. Keep twelve-plane
mask conversion in an explicit legacy adapter.
Avoid autograd clamp boundary samples in the damped-RL test.

The fixes in 1b467ad cover the requests: bundles need only images, variances, and PSFs, masks are boolean good-pixel arrays, and the twelve-plane rules sit in the legacy adapter. The xImage tests pass on CPU with torch 2.15, including the robust-loss cases.
