xPOIS: shared measurement primitives and a weights axis - #137
Base: main. The transient-chain error-budget PRs below consume these helpers in place of their own copies.
Summary
The transient-chain example and a standalone scorer both reimplemented four measurements that are plain array math on a residual, a kernel and positions: the first moment of a fitted kernel, the choice of empty positions far from every source and loud pixel, forced PSF photometry at positions on a plane with a local sky, and the same correlation factor or kernel-fit response evaluated for several weightings over one set of positions. This PR gives them one home in cuphoton.xpois, where correlation_factor, empirical_correlation_factor and kernel_fit_variance already live, so the consumers call the library and the library owns the tests.
New module cuphoton.xpois.measurement.kernel_centroid(kernel) returns the kernel's first moment about its center pixel as (cx, cy), NaN for a zero or non-finite sum, in the namespace of its input with one host transfer. empty_positions(valid, *, exclude_xy, window, count, loud=None) returns up to count usable pixel positions farther than one window from every excluded position (candidates and stars concatenated by the caller) and, with loud=(residual, n_sigma), from every pixel whose residual sits more than n_sigma robust sigmas from the median; the positions are taken evenly over the image by rank (cumsum and searchsorted) with one host transfer of two counts, and the second return value counts the usable pixels the loud rule removed. forced_flux_at(plane, positions, psf_sigma, *, window, variance=None, local_sky=True) cuts windows with window_stamps, subtracts each window's median when local_sky, builds the Gaussian with psf_weights at the sub-pixel offset and calls xfit.forced_psf_photometry, returning its result (flux, flux_error, valid); variance=None gives unit weights.
A weights axis.kernel_fit_variance and correlation_factor accept weights of shape (N, q, s, s) beside (N, s, s): q weightings that share the positions. The basis response per position is computed once and projected on every weighting (einsum("ncyx,nqyx->nqc")); the window cuts, the validity mask, n_masked and the translation test are shared across q, and the footprint convolutions run over the N * q stamps in the existing chunks. Results come back as (N, q); the (N, s, s) forms and the frozen digests are unchanged. A consumer that measured x and y (or three weightings at a thousand empty positions) in separate calls now makes one.
Device path for the residual noise.standardize_constant_kernel_residual runs in the namespace of its inputs: CuPy planes stay on the device (direct summation through cupyx.scipy.ndimage.convolve, the same contract as the NumPy path, whose outputs are bit for bit what they were). The result's arrays are read-only on NumPy only.
xFit.forced_psf_photometry(..., psf=None) takes PSF stamps built elsewhere, (batch, y, x), in place of its internal Gaussian; estimator and validity unchanged.
API changes after review
Deduplication pass (what two consumers reimplemented now lives here): cuphoton.core.arrays (array_module, to_host, ndimage_module, fft_module) replaces four private copies across xpois, xfit and xrep (private names kept as aliases); residual_hotspot_table and an array-namespace identify_residual_hotspots and build_compact_source_stamp_mask replace the transient-chain example's device ports of the same two selectors (NumPy results unchanged, the existing review and ois tests pass unedited; candidate measurements use bounded batches; exact score is the primary ordering key, with rounded compactness and radial tie-break metrics for backend consistency); cuphoton.core.bulk.sanitize_json replaces three private JSON sanitizers (two in xscan, one in the example).
No public signature was removed; kernel_fit_variance and correlation_factor gained a shape, forced_psf_photometry a keyword, and cuphoton.xpois three functions. The reviewer's commits correct masked photometry and compact-source selection, handle empty planes when selecting background positions, and ignore the Gaussian width when photometry stamps are supplied.
Validation
Host (CPU, NumPy): tests/xpois, tests/xfit, tests/xrep and tests/core 1428 passed, 106 skipped, with the one known Mac baseline failure deselected. New tests: tests/xpois/test_measurement.py (seven host cases and three CuPy cases: centroid sign and NaN rule, exclusion radius, loud rule, even spacing, forced flux of a planted Gaussian with and without local sky, device parity); test_weights_axis_matches_one_call_per_weighting in test_kernel_uncertainty.py and test_correlation.py (the (N, q, s, s) result equals q separate calls); test_device_inputs_match_the_host_result for the noise standardization; test_supplied_psf_stamps_replace_the_gaussian in tests/xfit/test_photometry.py. The frozen kernel-uncertainty and correlation references pass unchanged.
tests/test_public_api.py pins the three new functions and the psf keyword.
ruff check and ruff format --check clean; scripts/bench_kernel_uncertainty.py runs.
GPU (one workstation GPU, CuPy 14.1): at the reviewed head tests/xpois, tests/xfit, tests/core 1406 passed with the six known main baseline failures only, tests/test_public_api.py 39 passed; the CuPy cases of the new tests ran. The reviewer's restack passed 1,746 CPU tests and 11 focused checks in a CUDA environment.

The noise standardization keeps direct summation on both backends; an FFT form would break the local-footprint contract its tests pin (large finite variance stays local, overflowing footprints excluded locally), so it was not changed.
The chain's budget consumes the weights axis in the later library primitives refactor; the standalone scorer follows the same path.

Walkthrough
The PR adds shared NumPy/CuPy array helpers, extends PSF photometry and batched kernel-weighting APIs, and adds measurement and residual-review utilities. It also centralizes JSON sanitization and updates documentation and tests.
Residual standardization uses the selected array backend for validation, filtering, convolution, and output arrays. The CuPy test compares device results with NumPy results.
Correlation-factor and kernel-fit-variance calculations accept multiple weightings per position and return one result per weighting. Tests compare batched calculations with separate calls.

Distinct mapping keys may still collapse during JSON conversion, silently losing a value. The compact-source change adds no identified blocker, but the sanitizer concern warrants owner attention before merge.

Define collision behavior for sanitize_json.
sanitize_json can overwrite a value when two mapping keys have the same str() result. This is a real edge case, but it is not new in xscan/review.py; its previous _jsonable used the same conversion. xscan/butler.py did not previously convert mappings this way. No inspected repository caller supplies colliding keys, and the helper does not promise lossless conversion. Raising would therefore be a new contract. Add collision detection only if lossless mapping conversion is required; otherwise document the existing behavior.

main. The transient-chain error-budget PRs below consume these helpers in place of their own copies.Summary
This PR gives them one home in
cuphoton.xpois, wherecorrelation_factor,empirical_correlation_factorandkernel_fit_variancealready live, so the consumers call the library and the library owns the tests.New module
cuphoton.xpois.measurement.kernel_centroid(kernel)returns the kernel's first moment about its center pixel as(cx, cy), NaN for a zero or non-finite sum, in the namespace of its input with one host transfer.empty_positions(valid, *, exclude_xy, window, count, loud=None)returns up tocountusable pixel positions farther than one window from every excluded position (candidates and stars concatenated by the caller) and, withloud=(residual, n_sigma), from every pixel whose residual sits more thann_sigmarobust sigmas from the median; the positions are taken evenly over the image by rank (cumsum and searchsorted) with one host transfer of two counts, and the second return value counts the usable pixels the loud rule removed.forced_flux_at(plane, positions, psf_sigma, *, window, variance=None, local_sky=True)cuts windows withwindow_stamps, subtracts each window's median whenlocal_sky, builds the Gaussian withpsf_weightsat the sub-pixel offset and callsxfit.forced_psf_photometry, returning its result (flux,flux_error,valid);variance=Nonegives unit weights.A weights axis.
kernel_fit_varianceandcorrelation_factoraccept weights of shape(N, q, s, s)beside(N, s, s):qweightings that share the positions. The basis response per position is computed once and projected on every weighting (einsum("ncyx,nqyx->nqc")); the window cuts, the validity mask,n_maskedand the translation test are shared acrossq, and the footprint convolutions run over theN * qstamps in the existing chunks. Results come back as(N, q); the(N, s, s)forms and the frozen digests are unchanged. A consumer that measured x and y (or three weightings at a thousand empty positions) in separate calls now makes one.Device path for the residual noise.
standardize_constant_kernel_residualruns in the namespace of its inputs: CuPy planes stay on the device (direct summation throughcupyx.scipy.ndimage.convolve, the same contract as the NumPy path, whose outputs are bit for bit what they were). The result's arrays are read-only on NumPy only.xFit.
forced_psf_photometry(..., psf=None)takes PSF stamps built elsewhere,(batch, y, x), in place of its internal Gaussian; estimator and validity unchanged.API changes after review
