Add a repeat test of the transient-chain error bars across repeated exposures - #139
examples/transient-chain/repeat_catalogs.py, beside compare_catalogs.py (compare scores against a reference catalog, repeat scores the chain against itself). Input: the catalog.parquet files the chain wrote for a detector's repeated exposures (several detectors are linked separately and pooled); a summary.json beside a per-item catalog supplies the refine stage's affine, identity otherwise. repeat() takes the rows load() returns and says so when it gets anything else.
Positions: the refine affine moves x + <q>_x, y + <q>_y into the reference frame; the catalog's own ra/dec at the integer candidate pixel anchors it. Per exposure an affine pixel-to-tangent-plane map is fitted to the anchors once (at least 10 finite anchors, design condition on centered unit-scaled coordinates at most 1e3, so anchors along a line do not fix a map), and a detection's sky position is its anchor's plus the linear part of that map applied to the offset from the integer pixel: the header WCS's distortion stays in the anchors, dithers and rotations between exposures are not scatter. Right ascension differences wrap at 180 degrees. The catalogs carry no WCS, so this is what makes the test run from the catalogs alone.
Linking: within an exposure the highest peak_abs_sigma within --duplicate-px (default 1.0) stays; across exposures detections within --link-px (default 2.0) form a group (connected components); groups seen in at least two exposures and at most once per exposure remain.
Quantities and classes: the dipole center from center_* (classes resolved and overlapping) and the source position from positive_* (resolved and single). The classes from quality_flags, converged and uncertainty_valid: resolved, overlapping, single (brightening, only the positive lobe supported), fading (only the negative lobe supported; its source is the negative lobe, which the catalog does not carry as a position, so the class is in neither quantity), failed, invalid.
Statistics: pooled chi-square per degree of freedom and the median per-group ratio (chi-square over the chi-square median for the group's degrees of freedom), overall and per class, for the six arms of the ARMS table: <q>_err, <q>_err_fit alone, and <q>_err with each of corr, kfit, kmatch and mis removed; an arm's variance is the fit term's square plus the squares of the terms it keeps, each arm starts from the common pool whose <q>_err is finite and positive on both axes, in groups that keep two, then excludes rows with unusable covariance for that arm; group counts and degrees of freedom can differ. Each arm's pixel covariance is transformed by the refine affine and the anchor map into the tangent plane. The fit's x-y covariance is included when available; other terms contribute their reported per-axis variances. The mean position and chi-square use the resulting full two-dimensional covariance.
Output: JSON (--out) with every number, per detector the exposures, and per exposure the detections, the transform applied (identity, shift, affine) and the anchor fit (anchors, residual rms in arcsec, arcsec per pixel) or its absence; dropped rows; and the two blind spots. A short text table on stdout ends with the blind spots. README section "Repeat test across repeated exposures" states them too: the reference's noise is shared by every exposure and never scatters, so an arm that includes this noise can have a chi-square below 1 by that share even with correct error bars; a bias common to all exposures passes unseen.
The reviewer's commit transforms the repeat-test covariances into the common sky frame.
Validation
GPU (one workstation GPU, CUDA 13.2 runtime, CuPy 14.1.1): example tests 82 passed; library suites 1343 passed with six main baseline failures (Python 3.13 dataclasses.replace, xDR extension not built). The reviewer's restack passed 130 example tests at this stage.
examples/transient-chain/tests: 82 passed (67 on the base branch). ruff check and ruff format --check clean on src, tests and examples.
tests/test_repeat.py on synthetic catalogs built through catalog.finish_table (150 static sources, four exposures, TAN WCS, scatter 0.05 px in x and 0.08 px in y, 600 detections and 900 degrees of freedom per quantity): honest error bars give chi-square per degree of freedom 1 within 5% and median ratio 1 within 10%; halved bars give 4; the "fit only" arm scales by the fit term's share exactly and dropping an absent term changes nothing; every exposure's anchor record holds 150 anchors, the identity transform, a residual under 0.02 arcsec and 0.2 arcsec per pixel. A reference position error drawn once per source and carried as the corr term with half the variance gives chi-square 0.5 and the "without corr" arm 1 (the shared-reference case). An unrecorded 0.1 px pointing shift between two exposures with 0.05 px scatter raises the chi-square to 2, the value 1 + shift^2 / (4 sigma^2) predicts. Exposures rotated by 15 and 7 degrees and dithered by up to 200 px link through the anchors with chi-square 1 within 5%; so do exposures with cubic SIP terms worth 2 px at the corners, fixed on the detector, under pointing dithers of up to 150 px and rotations of up to 12 degrees. A recorded (A, b) with a 0.3 degree rotation, a 0.2% scale and a shift is applied in the recorded direction (chi-square 1 within 10%; the identity or the inverse gives more than 5). Fainter duplicates 0.8 px away are dropped and a brighter second detection 1.5 px away makes its group ambiguous (39 of 40 groups remain). Classes route sources to the right quantity, fading singles are in neither, and invalid rows leave their groups. Arm arithmetic by hand (variances 1, 4, 9, 16, 25: 55, 1, 51, 46, 39, 30), repeat_chi2 by hand (chi-square 0.25 on 2 degrees of freedom, singletons and non-positive variances skipped), the right-ascension wrap (359.9 against 0.1 degrees is -720 arcsec), the anchor fit (nine anchors or anchors along a line give none, and such an exposure is reported and skipped), the load requirement, and load reading the affine beside each catalog (a 0.3 px shift in one exposure raises the chi-square above 5 and is recorded as shift). The CLI ran end to end on two synthetic catalogs.

Walkthrough
Adds a command-line tool to link detections across repeated exposures and compare measured scatter with uncertainty estimates. Adds synthetic-catalog tests and documentation, plus a regression test for kernel-fit flux uncertainty.
Changes: Repeat Catalog Analysis
Layer / File(s)
Summary
Classify and place detections examples/transient-chain/repeat_catalogs.py, examples/transient-chain/tests/test_repeat.py
The tool classifies catalog rows, reads refine transforms, fits per-exposure anchor maps, and places measurements on the sky. Tests cover classification, coordinate transforms, anchor fitting, and invalid inputs.
Link detections across exposures examples/transient-chain/repeat_catalogs.py, examples/transient-chain/tests/test_repeat.py
The tool removes within-exposure duplicates and filters groups by cross-exposure requirements. Tests cover linking across rotated and dithered exposures, duplicates, and class-based quantity selection.
The tool computes covariance-weighted scatter across variance arms. Tests check variance terms, covariance, pointing effects, and hand-calculated statistics.
Orchestrate and report repeat analysis examples/transient-chain/repeat_catalogs.py, examples/transient-chain/README.md, examples/transient-chain/tests/test_repeat.py
The API and CLI load catalogs, run scoring, and produce text or JSON reports. The README describes usage, scoring, and limitations. Tests cover catalog loading and report output.
Adds a regression test for flux uncertainty using PSF weights at the published photometry position. Updates the TAU2 comment and kernel-fit documentation, and renames a local variable in budget.

Review comments at @examples/transient-chain/README.md:
- Line 341: Update the lobe-flux condition description in the README to clarify
that unusable lobe flux sets kfit to zero for the center_* and positive_*
position terms only; note that psf_flux_err_kfit is computed independently and
may remain nonzero.
- Around line 451-453: Update the README description of the six arms so it does
not promise identical rows or group counts: the score selects a common pool
using the full error bar, then repeat_chi2() may exclude rows with invalid arm
covariance. State that arms can consequently report fewer groups or degrees of
freedom.
- Around line 460-462: Update the shared-reference statement in the test-output
documentation to limit retained reference-noise terms to affected arms; clarify
that the fit only arm has no corr, kfit, kmatch, or mis terms in its quoted
variance, while shared noise still cancels from repeat scatter.
- Around line 442-443: Update the `failed` status description to include both
unsupported-lobe flags, `NEGATIVE_LOBE_UNSUPPORTED` and
`POSITIVE_LOBE_UNSUPPORTED`, alongside the existing width-out-of-range and
no-lobe conditions.
- Around line 424-428: Update the anchor-fit description in the transient-chain
documentation to say the anchor layout must be well-conditioned rather than “not
a line,” and document the centered, scaled design-matrix condition-number
threshold of 1e3. Preserve the existing minimum-anchor and failure-reporting
details.
Review comments at @examples/transient-chain/repeat_catalogs.py:
- Around line 429-438: Update place() to compute ra0 and dec0 using only rows
with finite ra and dec, and pass only those same valid-coordinate rows to
fit_anchor_affine(); retain all detector rows in the table so link() can discard
rows with non-finite positions.
